The first thing you do when activating an ability, is to put it on the stack. Which will look like this

Then, you pay costs, in this case, you are sacrificing CoA. You have now completed the activation of Yahenni and the ability is on the stack. Before anyone can do anything else, CoA triggers as it was put into the GY. That trigger goes on top of the stack, which now looks like this:

Provided no one wants to do anything else, we start with the topmost action on the stack, which is the CoA that will cause a lot of destruction. Then Yahenni would give itself indestructible if it were still around, but it is very much dead in the GY by then.

If I play a Jace and it resolves, I will have priority again. If I activate one of Jaces abilities, the cost is adding or removing loyalty counters. Players cannot respond to costs. So by the time the Lightning Bolt can be cast, Jace will have more than enough loyalty counters to survive the 3 damage.
However, you cannot use an ability when you dont have permission to. In order to activate the ability of a planeswalker, the stack needs to be empty and you need to have priority. So if for some reason I forget to use Jace right away, and do something else instead, I cannot then use the +2 ability on Jace after the Lightning Bolt has been cast
Your friends are correct on this one. Gisela only triggers at the beginning of the end step, and she was currently in exile when that point of time happened. You will have to wait until your next end step to Gisela to trigger again if you meet the requirements still
That is correct. The first thing that happens in the upkeep step is that all abilities that trigger at the start go on the stack. So the latest you could respond will be the end step before your turn begins
The token will be a 6/6. When you put a copy of something on the 'field, you copy exactly what the card looks like without any added bonuses. Your Mimeoplasm/Mimic/Dragon is on the field looking like the dragon.
As for Commander damage, the copy wont deal commander damage. Commander-ness is something that is true about a card.
When you have the Blackguard in play, there will never be a moment when another Rogue enters the field when it doesnt have a +1 counter on it
