If a judge thinks you knowingly did this(based off your description of the scenerio) you'll be going home early. You are intervening in your opponents ability to PROPERLY resolve a spell and purposely misleading them-I'd be asking you for your side of the story written down for my DQ report.

It depends:
All in the same turn-If Nantuko Monastary was activated and resolved. Then Humility is played and resolves. The Activated Monastary is a 1/1 green/white-insect/monk-land/creature with no abilities. Humility has the later time stamp which is why Monastary is a 1/1 instead of a 4/4 (layer 6b.)
If Humility has been in play and a player activates a Nantuko Monastary then: It is a 4/4 green/white-insect/monk-land/creature with no abilites. Nantuko Monastary has a later timestamp which is why it is a 4/4 instead of a 1/1 (Layer 6b.)
the reason it works this way is because the transmuter's ability doesn't target, but rather the creature is chosen on resolution.

The activated ability does not target an artifact in play or in hand.
And returning an artifact you control to owners hand is part of the cost of using the ability. (Master Transmuter just happens to be an Artifact/Creature/Blue)
Also, the combat trick you are using works both before damage is assigned and with damage on the stack. When Kamigawa was in standard the trick back then was: Sakura-Tribe Elder vs creature without trample and equiped with Umezawa's Jitte. End result:Sakura-Tribe Elderwent to the grave and got a basic land into play tapped. And Umezawa's Jitte gets no counters.
In both cases, the Stillmoon Cavalier will have summoning sickness. When ever a creature comes into play (not including phasing) or exchanges controllers it WILL have summoning sickness.
The exception would be if the creature has haste or is given haste after you have successfully gained control of the creature and is untaped.

Look at the Lieges from Shadowmoor/Eveningtide. Each one generates two seperate static conditions:
If you are, other creatures color X you control-get +1/+1. (Self contained)
If you are, other creatures color Y you control-get +1/+1. (Self contained)
---- If a creature you control is X and Y, it gets both bonuses.
