I think you'll like Life from the Loam. It would properly take too much more from your landfall shenanigans, but adding the landcyclers in the mix makes for a spicy drawengine.
I'm a bit surprised to see Zendikar Resurgent go, though I really like what you cut it for. The fog-spider is one of my best cards in my build. It really good at stalling out games. But with so many creatures I'd imagine it would do a lot of work, both helping out to cast the fat and draw into more gas. In the same vine, have you considered Lifecrafter's Bestiary?
I'm also surprised Finale of Devastation didn't find a home in your build, but maybe you just didn't aquire a copy yet?
They just wouldn't be pauper legal...
But staying on the landsuggestion, I think you should increase basic islands. High Tide needs lots of them. You could either remove the tron or the loci - and I would cut the non-lifegain duals. You lose tempo with the cipt and your fixing is already excellent.
Sounds like a great game. Without the Shamanic Revelation part, it would have been a pretty regular game for me Some decks just flat out dies to Constant Mists. Such a nice card and a perfect partner for the temple. Had a similar 1v1 where had Spike Weaver in play, and could tutor for Temur Sabertooth and it's was almost infinite fog from there. Opponent did actually find Polukranos, World Eater to kill of the Weaver but then I drew into Eternal Witness - he scooped after that.
Looking forward casting Wave of Vitriol myself. Recently had a very hard time with an enchantress deck that played all sorts of hate things, most notably Overwhelming Splendor that cursed me and my innocentcreatures.
Deck needs more High Tide. It would make it easier for you to combo out with your flickers, and I think it would be even more reliable then getting the tron. You need all 3 lands, and don't have that many tutors for them. High Tide is a single card, that can be tutored with Merchant Scroll and Dizzy Spell. Had a game where I recured it 3 times to make inifite without lands that tapped for 2. If you decide to go this route, I would suggest upping your basics island count - you should be able to fix your mana rather well without all the duals.
As yet another wincon, I also play Merrow Witsniper but I'm actually inclined to cut it since that once you get to your combo and infinite mana, you can play Tatyova (giving you can make G and U something tron doesn't do) to draw your deck. And winning from there should be pretty easy.
I'm really not a fan of these sorts of cards in Commander. More importantly, though, I'm happy to give other players a chance to disrupt me when I'm going off, as more interactive magic is more fun for everyone. This is one place where I specifically choose to not optimize the deck to better serve my own philosophy of the format.

If you want cheaper options then Arcane Denial and Delay, there is also Swan Song.
How about Pact of Negation and Force of Will as protection for the turn you go off. If you win on the spot, the cost of Pact doesn't matter anyway and you can just focus on what your deck wants to do and not care about keeping mana up.
So, after being horribly rekted by an GW hateenchantment deck, I regretted to cut my enchantmentremoval. So decided to combine that removal with the artifact removal into one card. Though I do have plenty of nonbasics myself, my recursion suite should be better then most other decks. And getting to hamper 3+ color decks with a greedy manabase and very few basics should happen on a regular basis.

Yeah, so GloriousGoose convinced me to try Pestilence with rapid baby art - and I do happen to have an unlimited one, so this goes in instead of Polluted Bonds which I'm not that fond of anyways. I do have some reluctance about it though, as I tend not to want Erebos to be a creature since I run multiple things that forces all players to sacrifice creatures. But I will give it a shot...
Pestilence is nuts. It's removal and a win condition rolled into one and can be silly with an indestructible commander. I've had excellent results with it and I'm a little surprised you're not hot on it.
It might be something about that I don't play creatures and I try nok making Erebos one, so he's harder to get rid off But thinking about it I should maybe give it a shot myself. It only takes two more devotion for Erebos to come online and keep the Pestilence running. And I do run short on wincons... yeah I'm giving it a try!
True, Mutilate can take out Erebos, but one of the trickier aspects of the deck is managing your devotion to match what's going on with the board. It can be an inconvenient topdeck when you've already enabled Erebos, but if you're sandbagging it in your hand until the opportune moment to wipe then enable Erebos, at 4cmc it's tough to beat. I'd agree that it's likely the weakest wrath in the deck, but is better than, say, Deadly Tempest or Crux of Fate. Maybe I could lose a wrath effect, though. I've added more permanents like Spreading Plague without reconsidering other removal.
It is a strong wrath for sure, and sometimes it's better to lower p/t because some things have indestructible. So I also understand your assesment about Doomfall. It looks good, just havn't testet it myself so it's nice to hear it performs well. Maybe I should also try that one.
Ley Weaver is perfect for your deck. It’s a solid piece of ramp that untaps any 2 lands so it can make for a big nykthos turn and it also enables an infinite combo with cards that are already on your deck (maze of ith+ squall monger or squall line) also another card that I love in nissa is tendershoot dryad. Starts generating immediate value and eventually makes a huge wall of saprolings that no one wants to attack into. Also the new land from WAR that you can sacrifice to cast things at instant speed is something I’ll be trying in my nissa control deck. Hope this helps.

And if I don't (which I most likely don't) it doesn't do that much beside making big mana for Nykthos, something I alreadydo.
Emergence Zone is definitely something I could see being worth running, also since I don't really have a problem with lands in the grave. It enables some crazy plays, which I already like to do "looking at Vedalken Orerry".
If you're looking for cuts, I would suggestion something like Pestilence though I imagine it's some kind of pet card for you

Longest running deck, and actually not much have changed since I updated the OP last time. Added a couple of gy-hate cards in form of Crypt Incursion and Scarab Feast and will mos def add Bolas's Citadel once I get my hands on it!
On card choices - how has Font of Agonies performed? I considered it myself but didn't think it would be good enough. My thoughts were that getting to four counters would take too long time for it to matter much.
And is Underworld Dreams really worth it? Seems really grindy, when you don't have much access to wheels. Also surprised to see Venser's Journal back - you found you need the lifegain?

The Arkbow looked cool, but as I considered it, it reminded me of Survival of the Fittest which I think is a much better card. Sure, you don't have to discard a creature-card, but you want to have lots of creatures anyway if you plan to use the bow. The bow can easily fail, where Survival gets the creature you want, guaranteed.
I don't like Band Together that much. Mostly because there will be times where you don't have the power to kill the desired creature, and you'd wish you rather had Beast Within. I have the same feelings for the troll, though it could be good if you need to win via combat with beefy guys.

New spice for the deck in form of Nissa's Triumph. It will likely replace Sylvan Scrying. Don't really see anything else for the deck.
But the suggestion from Rumpy got me thinking. Platinum Emperion might actually be better then Elderscale Wurm, since I won't die from various loss of life effects, that isn't too uncommon. Something that Glacial Chasm doesn't protect me from either.

Alternate there's also the loci.
I also think you would benefit with from Gush since you can play that lands again to draw from Tatyova, and Gush is amazing with High Tide.
The suggestion with aura ramp is great and something I didn't think of myself - will definitely add that.
Instead of Walking Atlas you could run either Sakura-Tribe Scout or Skyshroud Ranger.
