Now that you've chosen a commander, I think you've got a great theme to go on. You have Wrexial who has Swamp and Island walk. This means you can have a great deal of unblockable creatures, which is great for your Ninjas.
I'd put in more Swamp and Islandwalkers just so you'd be able to abuse their unblockableness. I'd go with Sheoldred, Whispering One, Urborg, Tomb of Yawgmoth and Stormtide Leviathan, for example.

Chainer, Dementia Master is great for recycling creatures.
Sangromancer can help you get more value from your removal.
Kagemaro, First to Suffer is a great easy to replay sweeper.
Sadistic Hypnotist is one of the best sacrifice outlets in the format.
Archaeomancer is relearn with legs.
You're VERY light on card drawing I would highly recommend:

Then just round the deck out with the basics. Removal (Evacuation, Devastation Tide, Murder, Black Sun's Zenith, Decree of Pain, Ashes to Ashes, etc.), tutors (Demonic Tutor, Rune-Scarred Demon, Fabricate, Mystical Tutor, etc.), and draw power (Rhystic Study, Phyrexian Arena, Bloodgift Demon, Harvester of Souls, etc.). Some mana rocks wouldn't be a bad idea either (Sol Ring, Thran Dynamo, etc.).
ETB abilities are very easy to abuse since you're running U. You don't even really need to think about it honestly. Deadeye Navigator is ETB Abuser Supreme. Some cards to bounce creatures back to your hand help, too (Crystal Shard, Erratic Portal, etc.). Clone effects also work quite nicely for ETB abuse (Clone, Body Double, Sakashima the Impostor, etc.). And with B, you can further abuse ETB effects with recursion (Puppeteer Clique, Animate Dead, Reanimate, etc.). Chancellor of the Spires and Memory Plunder pretty much do the same thing as Wrexial.
And for denial, you have a plethora of options in UB. U gives you counterspells, and B gives you creature removal and hand destruction (Myojin of Night's Reach, Mind Twist, Mind Shatter, etc.). - Sower of Temptation
