I consider myself somewhat of a shipping guru, and I never even knew that the padded flat rates existed, and especially that they would hold 2 small flat rate boxes.
For those concerned about the safety of the padded flat rate envelope, just reinforce the envelope with a bit of clear packing tape and it will do wonders. I do this on all of my flat rate envelopes (and even plain white envelopes) that I ship.
As for how many cards fit in a small flat rate box, I can 100% guarantee you that if you pack them in 4 stacks of 125 cards, 500 cards will indeed fit in a small flat rate box. There's even enough room (barely) for a very thin layer of small bubble wrap on each side of the stacks to protect them a bit better.

I know this has been an often speculated about card, but it seems to be on the move at least a little.
I started watching it about a month ago and SCG was charging about .75 per copy and there were 130 different vendors selling it with TCGplayer price of about .50 each. Now SCG wants 1.49 and there are only 27 vendors selling it on TCGplayer with a median price of $1.48
.50 to 1.48 is only a dollar increase, but it's tripled in about a month.
You guys do realize that TCGPlayer has shifted their pricing structure to use the median price, not the average price now right? In other words, that $100 listing has no greater affect on the price that is displayed than if it was simply 1 penny over the median.
TL;DR - You're getting your panties in a bunch over nothing.
