I'll take a try at the green zoo Garruk type deck. You can tweak it a bit if you like. I just picked out a bunch of cards I like that played well together.
Main Interactions:
Garruk Wildspeaker or Sword of Feast and Famine + Winter Orb
Garruk and Heart of Yavimaya (or the other nonbasic lands)
Rogue Elephant + Harvest Wurm
Wild Mongrel + Basking Rootwall or Arrogant Wurm
Landwalk Dudes + the Swords

We like this deck, but we feel that some cards are unecessary... we might keep the sword of feast of feminine and Gaea's cradle for flavor, but cards like winter orb and gaea's anthem will be changed. The combos are there, but you added cards like thragtusk and strangleroot geist which don't exist in the show yet. I would give the deck another look at and remember... not all good green cards are rare.
As for thrun being garruk's signature card... we decided recently that Kamahl, Fist of Krosa would be his card. Sorry.

this is just a reccomendation, but i would make them EDH decks and have the signature cards be the general.
still good idea to make them 60 singleton
i feel it would be a good idea if they didn't just face planeswalkers, but signature characters like lim-dûl, obezidat, niv mizzet, ob nixilis.
also make them have 2 headed giant games, i used to watch anime on my free time, and i particularly liked the tag team duels for yugioh.
have like(for example) niv mizzet and rakdos(because they both want to wreck everything), vs isperia and razzia(both want order). that could be something.
these are just examples, but they can also be used for planeswalkers, like nissa and sorin(because they decide to team up to save their home plane), vs ulamog(black) and emrakul(green)(both fellow eldrazi).
you can even have four planeswalkers face each other in tag team, jace and tezz vs bolas and an ally of bolas.
have the main character lose some battles, it can make it entertaining(and challenging) for the main character to go back up.
We tried the whole edh general thing, but it ended up creating whole decks revolving around that one card rather than the deck itself.
The planeswalker cards were meant to seperate the important characters from just plain old magic players. Having a planeswalker didn't mean you could lose, but meant you had a card that made you special. We made planeswalker cards the rarest of the rare cards and almost impossible to get.
All the planeswalkers have their characters and believe me... its insane the amount of background these guys have beyond just their planeswalkers personality in the lore.
In terms of your two headed giant idea... we actually have one episode in planning that will utilize this as a teaching method for the main character.
All the formats have been kept in mind and we do plan on trying to put in each one... including commander, vanguard, two-headed giant, horde, and archenemy.
Why do all of these decks have 25-26 lands? Seems excessive, especially in the case of red aggro decks. Since you can stack the decks for dramatic purposes anyway, wouldn't it be more interesting to put in more spells and not have every single deck feel so midrange-y?
Also it would be interesting if you could post a list of the characters and signature cards.
We looked into it and found that with 25 lands... the decks were pretty even. It also prevented a lot of stupid land shenanigans and emphasized smart plays instead of the best card wins.
We have actually. As long as we don't claim Magic: The Gathering to be our creation or sell the video... we have free use. It the same for every other video ever. Its the same with Corridor Digital and their videos about video games.
One of the decks should be dragon-themed with the signature card being Kokusho. Maybe it could be Nicol Bolas's deck? He would make a great main villain, especialy if his character was developed more than Wizards of the coast has done. If you do these things, I shall be your TV show's number one fan and watch it every day!

About that, you really should read the first few chapters of the Yugioh manga. They are far far superior to the TV show, and are actually very dark
The show is not supposed to be based on the show of yu-gi-oh, but the way yu-gi-oh portrayed its card game. Its supposed to be magic, but uber dramatic and not just two guys sitting at a table shouting at each other. While I agree that the lore of magic is interesting... its supposed to be about the card game.
I'm working on a bunch of shorts that would essentially treat Magic: The Gathering similar to Yu-gi-oh.
I have already completed character and plot design, but I need to work on the decks each character uses.

Each character is based on a planeswalker, but the deck doesn't need to revolve around that planeswalker.
The show uses a special format as well that is very similar to commander/edh.
60 cards in a deck
With the exception of basic lands, no two cards in the deck may have the same english name
All cards are legal
A deck may only have one planeswalker and may only have one of that planeswalker in it.
20 life.
The decks should also be made as if rare cards were extremely hard to get.
(Think thousands of dollars)
Each character also has a signature card that is supposed to be very similar to them in personality and characterization.
Right now the show is being created as if Innistrad was just revealed so please try to mix up your decks with many sets.
Combo cards are heavily encouraged and themes are a big plus!
