So I built a Niv-Mizzet 2.0 deck (that also doubles as a Goblin Flectomancer when the group decides to belly-up and get over playing with commons only) This deck is designed to go up against "real" EDH decks hence the semi-odd choices of swirling sandstorm and Turn to Slag.
Hrm, since this is the new Niv I'm playing with, Ophidian Eye is kinda moot (plus do I really want to take the easy wy out? I am playing with commons), also a lot of the cards you've suggested are either already in (tutor blue cards) or were cut after much consideration (Lightning Bolt) because their power was too low, or didn't quite work.
Shucks about Pemmin's Aura I thought it was a common this whole time. Reading is not my forté. I was using it for protection and pump on Niv mostly so....yeah. Guess I'll have to go searching then.
I'm definitely gonna second the use of the blue transmute cards MrFloppy suggested. Additionally Ghostly Flicker, Trinket Mage, and Sea Gate Oracle should be included as well.
I'll have to shuffle a few things around to get the blue transmuters (and Mercant Scroll) in.
Finally ghostly flicker, skred, trinket mage and sea gate oracle were in my first draft of this list, but took them out for what i thought were better cards. Msybe my thought were incorrect.

Capsize also wrecks face in pauper.
mulldrifter and compulsive research are great draw cards.
mystic restraints and narcolepsy are decent blue pacifism effects. also, no lightning bolt? seems like an auto include. waterfront bouncer to turn everything in hand into bounce spells
apprentice wizard is good blue ramp (and tutorable with aethermage)
scrapdiver serpent and errant ephemeron are good beats
neurok stealthsuit, diplomatic immunity, elgaud shieldmate are good protection.
edit: dont have too many red suggestions because I dont play red edh
