So it looks like we're getting a new toy in RtRtR! Don't know about you guys, but this thing looks like a complete monster that I can't wait to test out. If you get lucky with it you can mill your whole library.
Auto include. You want to be careful with milling your library, and you don't need to use it on a full hand, but when it starts to get low, this will both filter and recharge your draws like crazy. Keep a fetchland on hand for this.
I actually like the Siege, but 4cmc is actually an awkward place on the curve for a deck that has a 1-3-5 ramp focus. Putrefy is just getting cut for a removal spell that is honestly too good not to run under any scenario. Just be mindful that the land enters untapped.
Underrealm Lich is in because Gitrog sometimes needs more ways of getting the draw engine super souped up when you can't seem to find fetch lands or cycle lands, which doesn't happen often but it can happen, especially if you somehow can't fuel your Exploration hands.
Doom Whisperer almost made it in but the lifeloss is relevant in a deck where it seeks to win the lategame. However, being able to take a really good card by binning a land off the top would be great if I had more lifegain to support it. As it stands the lich is almost as easy to activate but is more durable and doesn't cost me life. Repeated use of fetches do enough to bring the pain on myself.
Now that the dust is settled, I've decided to rebuild The Gitrog Monster. Sure, he's apparently some kind of top tier combo beast, but for the most part his popularity has died down among people at my FLGS and I feel safe putting him back together. Unfortunately I lost my original list so I had to construct it from memory with new cuts and additions for stuff like Assassin's Trophy and Underrealm Lich.
I am intentionally not running Dakmor Salvage, Cabal Coffers/Urborg, Tomb of Yawgmoth, and Torment of Hailfire/Exsanguinate. Otherwise, everything else is up for change. The curve is all out of whack, I'm a little overly reliant on my commander for drawing cards, and I fear I'm lacking in win conditions. Still, from goldfishing and limited testing it's incredibly fun to play once it gets going.
It's a pretty standard list, I guess, but I was still looking for feedback from people who play a similarly oriented list. I could look at the cEDH lists but they're not really my cup of tea, so here I am.
Lord of Extinction: Just a big (big) dumb beater, whereas Doom Whisperer is a reasonably large threat that can draw and surveil a lot. Probably an easy swap.
Your chopping block is good. One thing I noticed that you might have forgotten about is Lotus Cobra.
It's pretty nuts here.
I'm waiting for the price to go down before I find space for Doom Whisperer (I change my mind on cards often). While the life loss is significant being able to fire it off on demand if I need something right now with no questions asked is worth testing.
I also swapped Expedition Map for Pir's Whim. For paying 1 more mana overall, getting the land without costing the land drop as well as making people lose artifacts and enchantments seems well worth it. There are enough land tutors out there that map feels no longer needed for green decks.
Sylvan Scrying became Scapeshift... Basically a souped up version. You rarely need to sac more than four lands to it though.
Lastly, I'm looking for potential space for a Slaughter Pact. We can pay our upkeep cost with a land we feed to the frog so we essentially pay for it as if it were Doom Blade. We already are running a lot of good removal though and I kind of like Shred Memory here.

The biggest problem I have so far is that I don't have enough mana sinks. I can generate absurd amounts of mana and card advantage but have nothing to spend it on or do with it so I feel like I end up durdling around. I guess this is where Torment/Exsanguinate do work, so maybe I'll throw in Death Cloud since we're uniquely qualified to recover from it faster. Maybe Geth, Lord of the Vault, Nylea, God of the Hunt, or Scavenging Ooze? I guess I'm spoiled from playing Erebos for so long that I forgot what it's like to not have a mana sink on demand. If only Trade Routes was green...
I think Reliquary Tower in a Gitrog deck is pretty helpful. I run it in mine, along with Thought Vessel. You're drawing a ton of cards, and I like hanging onto them.
I don't know how mean you want to get, but since your deck will generally draw more than other decks, Mindslicer is really powerful.
For finishers that are not on the list of cards you won't play, I'd consider Rampaging Baloths. They're nasty, you're dropping lots of lands, seems good. Also, you have a lot of big dumb creatures, I find Rancor helpful. Plays nicely with your commander, even.
Actually, I did test Mindslicer... It is absolutely obscene. It is so easy to win a game by offing it and then breaking a bunch of lands you had on standby to refill half your hand and win the game. It is one of the reasons why I don't play the deck much anymore.
I forgot what I cut for it. However, I'm pretty confident that I don't need Reliquary Tower or Slaughter Pact now. My removal is good enough and I don't mind discarding to hand size in a deck like this. Plus, it denies us the cleanup step filtering technique if we need it.

Always play the 1 mana cyclers first. So the two in-color and Ash Barrens. Ash Barrens is Lay of the Land that cantrips for 1, which is exactly as stupid as it sounds. I run two of the five 2-mana cyclers and you can probably squeeze in more if you decided not to run cards like Golgari Rot Farm to keep your ETB tapped land count in check. Rot farm is a convenience meant to help hit your land drops as well as sometimes double-use Cabal Coffers in a single turn. In any case, cycling lands are never bad draws, and honestly I should look into seeing if I have any room for deserts. I'm unwilling to increase my ETB tapped land count but I should try to see if room exists for a bit of substitution.
Finding time to play anything 6cmc is tough when facing so much opposition, especially those that require landfall to get value. Baloths at least is sort of reliable while Worm Harvest sometimes does nothing.
I also noticed that my list was a total of 99 cards, not 100.. Yeah, there's a Mindslicer in there. It basically completes the deck's focus on being able to fight any resource and on any angle other than the stack.
I don't think that Reliquary Tower is needed in Gitrog, I want to pitch my lands to draw more answers.

Deatrite Shaman - mana dork, GY hate and can ping opponents. Jarad, Golgari Lich Lord - If you are playing Dark Depths or any big bois this guy is great to fling them at opponents. Underrealm Lich - I think we all know how broken this card is. Rampaging Baloths - solid include, the Landfall token generation has netted me a lot of tokens. Zuron Orb - Great to sac lands to and gain some life back. Sylvan Scrying - new add for me but a great card. Constant Mists - repeatable fog effects can save your bacon. Glacial Chasm - So good with Gitrog, sac it before it trigger goes off and replay it with Crucible effect. Lotus Vale - Cheap RL card, sac 2 lands but it taps for 3.

Been great in my non infinite Gitrog deck. Doesn't have the awful feels bad like mindslaver because they get a normal turn instead of skipping it. Easy and reliable to cast for 7.
man I've been using an Eldrazi package as my secondary wincon for a long time and Emrakul is the best.
My package is:

Eye of Ugin gives the ridiculous inevitability vs. control that the deck was lacking. No control deck can really survive a turn of me taking their turn. And then after I've emptied their hand or killed them it's easy to just do what I please.
New Ulamog can get you out of a lot of jams too.
For anecdotes, my two best Emrakul triggers were:
1) I tutor up the kiki jiki combo kill the table and swing kiki into Gitrog
2) I tutor up toxic deluge and suicide the player who is winning
It's disturbing how often people just don't survive the mindslaver turn, so it does cause some feelbads. But it's the secret sauce for anti-combo in this deck...just do their combo uncounterably.
No Skirge Familiar? No offense, but skipping that card is a downright MISTAKE. I also strongly recommend Worm Harvest and Genesis Wave, and Creeping Renaissance if appropriate for your build. By the way, is the original post being updated with a current list?
I try to keep the original post updated, but keep in mind that I don't get to play this deck often. When I do it is the easiest decision to 3v1 a player my opponent will ever make. On occasion, that isn't even enough.
I'd much rather play something more on their level of "solidly built but not overwhelming"
Out of curiosity, if you were going to try and power it down, what changes might you make?
I'd probably make it more linear and lower the amount of land recursion. Also, no Cabal Coffers.
The infinite value tends to show up when card like Life of the Loam combined with cycling lands or Crucible of Worlds + extra land drops make you draw 4+ cards a turn while allowing you to play a ton of lands. I don't think you should be denied completely the opportunity to go nuts on your card drawing off your landbase, but the recursion is what makes it scary consistent at times.
Also, no discard theme. The discard theme is very strong when you can refill your hand at will by just holding lands to crack. All it takes is a Ghost Quarter and a fetch to essentially refill your hand by the time you untap after a Mindslicer dies.
Speaking of global discard, I would run Awaken the Erstwhile if I wasn't afraid of all the zombie tokens suddenly going for me in the aftermath.
I run a similar list, minus the discard theme, and love the deck as it just has so much synergy but against non-cedh decks it seems unbalanced. I was thinking of removing [[Squandered Resources]] and some tutors but what you're saying makes sense. It's just the recursion is funnest part!
It's pretty unbalanced against most decks, and even though the deck is not designed to be competitive it has enough tools to fight competitive decks. You can attack every resource in the game as the only interaction this deck lacks is affecting the stack.
I generally just bring out another deck versus most tables. Versus the casual tables these days I usually bring out Godo, Bandit Warlord and just try to out-value them with monored. These days, doing so is not nearly as hard as it was before.
It's sort of disappointing that people don't want to play against Yuriko or Xenagod either (although they have reasonable motives).
Yeah, as long as you aren't facing a ton of graveyard hate you just keep going.
I actually built my brother a more casual/cheaper version of your Xenagod deck and it's super fun to play/play with. I guess it gets less so when you soup it up.
This deck looks super fun and I'd like to give it a try. If I do have fast mana rocks like crypt and mox diamond what would you take out? Also would you be considering grim monolith and mana vault?

Hissing Quagmire, Blooming Marsh, Temple of Malady: I'm running four cycling lands that come into play tapped, so these three feel superfluous. With fetchlands and Overgrown Tomb I should very rarely be color screwed.

Grapple with the Past/Grisly Salvage: Great when Froggy is out, mediocre otherwise.

Cabal Stronghold became Petrified Field because it's mediocre even in this deck.

I'm not a fan of Slaughter Pact and would play Go for the Throat or Hero's Downfall over it. I've been Orbed once. Never again. Besides, between Beast Within, Assassin's Trophy, Putrefy, and Abrupt Decay I feel like there are better removal spells. Then again, I rarely find myself tapped out with this list so the pseudo-free effect doesn't appeal to me.

Been great in my non infinite Gitrog deck. Doesn't have the awful feels bad like mindslaver because they get a normal turn instead of skipping it. Easy and reliable to cast for 7.

Eye of Ugin gives the ridiculous inevitability vs. control that the deck was lacking. No control deck can really survive a turn of me taking their turn. And then after I've emptied their hand or killed them it's easy to just do what I please.
New Ulamog can get you out of a lot of jams too.
For anecdotes, my two best Emrakul triggers were:
1) I tutor up the kiki jiki combo kill the table and swing kiki into Gitrog
2) I tutor up toxic deluge and suicide the player who is winning
It's disturbing how often people just don't survive the mindslaver turn, so it does cause some feelbads. But it's the secret sauce for anti-combo in this deck...just do their combo uncounterably.

I'd probably make it more linear and lower the amount of land recursion. Also, no Cabal Coffers.
The infinite value tends to show up when card like Life of the Loam combined with cycling lands or Crucible of Worlds + extra land drops make you draw 4+ cards a turn while allowing you to play a ton of lands. I don't think you should be denied completely the opportunity to go nuts on your card drawing off your landbase, but the recursion is what makes it scary consistent at times.
Also, no discard theme. The discard theme is very strong when you can refill your hand at will by just holding lands to crack. All it takes is a Ghost Quarter and a fetch to essentially refill your hand by the time you untap after a Mindslicer dies.
Speaking of global discard, I would run Awaken the Erstwhile if I wasn't afraid of all the zombie tokens suddenly going for me in the aftermath.

I generally just bring out another deck versus most tables. Versus the casual tables these days I usually bring out Godo, Bandit Warlord and just try to out-value them with monored. These days, doing so is not nearly as hard as it was before.
It's sort of disappointing that people don't want to play against Yuriko or Xenagod either (although they have reasonable motives).

I actually built my brother a more casual/cheaper version of your Xenagod deck and it's super fun to play/play with. I guess it gets less so when you soup it up.
