If I use a colorless commander like Kozilek, the Great Distortion, are any of the following cards permitted in the deck?
1) basic lands such as Plains
2) lands that are able to produce colored mana such as Bojuka Bog and Kjeldoran Outpost
3) cards that can be paid with colored or colorless mana such as Beseech the Queen

Lands whose type includes swamp, island, plains, forest and/or mountain (e.g.: basic lands, shocklands, dual lands, Shadowmoor special-basics, etc) also have the corresponding colour identity. As such, they may not appear in a deck unless the Commander is also of the appropriate identity.

Yes. We are looking for the colored mana symbols here. If there are none present, like on Urborg, Tomb of Yawgmoth, then it is not colored even if it creates or interacts with something of color.

Correct. Edit: Because there's no mana symbols on it that would restrict it.
Does the card restriction also apply to cards brought in after the game has started from outside the game, for example by Karn, the Great Creator? Or in this special case, would I be permitted to bring in a card like Fist of Suns which has mana symbols on it?
Well, Karn's ability doesn't work to bring outside cards into the game due to Rule 13. If you want it work, you need to discuss that with your group and you can then decide on what restrictions that would have. I imagine most groups that allow these effects still adhere to color identity and the banlist.

I assume the same would be true for a card like Nim Deathmantle which references "black" but does not contain the black mana symbol so it would be permitted, correct?
That is permitted in any deck.
Consider White Knight: it has protection from black. White Knight’s color identity is White and only white, even though it mentions another color.
