I need a suggestion on colors/commander to use. In the past I have tried Gruul with Ruric Thar, the unbowed. But it seems never work well with him since almost all the punisher pieces are noncreature spell. However having green in your color is very useful for early ramp. I am considering Jund with Darigaaz Reincarnated or Mardu maybe.
There's a ton out there and they can span the gamut from "punish you for doing anything" to "lock you out of the game completely". Mardu is my favorite punisher color combo, and there's a fair number powerful commanders in the color scheme to fit this archetype. Among them, I'd recommend:
I am not really looking to play Rakdos because I think the Black - Red punisher deck would make a different style of deck imo (It is more forceful rather than being passive and let the opponents decide if they want to take the damage or not).
Mardu definitely has the best option here, I can also play card like Ghostly prison to protect myself. Going mono red is very interesting (I like to build a deck within limitation). I am thinking maybe to go with Boros with Gisela, Blade of Goldnight or mono red.
I think Mardu is among the best shards for this strategy. Queen Marchesa would be a good commander if you are running lots of Ghostly Prison effects anyways. Another avenue you could explore is combining lifegain with punisher cards. Lots of punisher cards make you lose life, and you can offset that nicely with lifegain effects and make it more assymmetrical. I tried this strategy with Licia, Sanguine Tribune at the helm. You can find this list here, but I do have to admit that my attempted strategy of lifelink tribal aggro with punisher elements did not work out very well, and I will most likely disassemble that deck.
If your playgroup is alright with it, you can also build around Tamanoa. She may not be legendary, but she definitely feels legendary and is awesome to build around. Lots of punisher enchantments like Manabarbs or Primal Order are noncreature cards, so you will be gaining tons of life with Tamanoa. I have a list here. It is definitely possible to focus a lot more on the punisher aspect than I have done.

Kynaios and Tiro of Meletis. Hide in your fortress of enchantments while the punishing effects wear everyone down. You get extra pillows like Sandwurm Convergence and a full suite of hate cards like Choke, Freyalise's Charm, Insight, etc all tutorable off your enchantment tutors. K&T fix your lands and block during the early turns, and provide some card draw until you get your engines online.
For EDH, it seems like "Punisher" would be a tough mechanic to pull off. I play a modern legal "Punisher" deck for fun, and it can be deceptively powerful, and also totally underwhelming, depending on the draw. Here are some cards I like for the "punisher" deck, but my deck is RAKDOS based.

I use lots of different things; although not pure "punisher" in concept, I do like the following cards in the deck, and I use 3 of each; the cards are Thunderbreak Regent and Master of the Feast. My next innovation is to find a slot for the Demanding Dragon from Core 19; it seems like a solid addition.

I just stumbled upon your post, and I realized that I have a similar deck with all your ideas!
I'm running a Basandra, Battle Seraph EDH deck with all those pain enchantments/ creatures that red gives you. Apart from those mentioned above, some other pain cards you can use (that I'm also using) are: Rampaging Ferocidon, Stalking Vengeance, Spellshock, Ancient Runes and Scab-Clan Berserker. The berserker is really a painful card especially if it goes down on turn three!
As for white, since it doesn't damage much, I use it to support the red cards such as Karmic Justice, Martyr's Bond, Leonin Arbiter, Aven Mindcensor and Michiko Konda, Truth Seeker. One of my personal favorites as well is Personal Sanctuary since it lets you evade damage from Spellshock, Manabarbs, Ferocidon, Vortex etc.

The most fun I had so far with a punisher deck was with Vial Smasher / Ishai. The idea of the deck is to force opponents to choose between bad and worse by putting a price tag on all of their actions, e.g. through cards like Spellshock, Ob Nixilis, Unshackled, Sire of Stagnation, Vile Consumption or Kambal, Consul of Allocation.
If your playgroup is alright with it, you can also build around Tamanoa. She may not be legendary, but she definitely feels legendary and is awesome to build around. Lots of punisher enchantments like Manabarbs or Primal Order are noncreature cards, so you will be gaining tons of life with Tamanoa. I have a list here. It is definitely possible to focus a lot more on the punisher aspect than I have done.
