I will try to make this the most collectively resourceful post for where to find Commander (EDH) deckboxes and sleeves. I'm also giving credit to contributors and I will try to update the original post as often as my life allows.

DECK BOXES
Doug hid behind my magic cards because he loves me. Then he chased a squirrel token.
Fat Packs are what I use. The box it comes in will hold 3 single sleeved EDH decks or 2 DOUBLE sleeved decks with a little extra room and to protect the sleeves on the ends from getting messed up by the lid of the box I just put a top-loader on each end and a top-loader with the a general inside next to its corresponding deck which helps separate each deck in case they're all in the same card sleeves. You'll be spending around $40 for the Fat Pack but you get more than just a box for $40, and most people have some top-loaders laying around for free or its cheap to buy/trade for a couple from a fellow magic player.
(top loaders ~$6.99 for 25) + (Fat Packs are usually $40.00 but minus everything else in it you pay around $3.50 for the box)

Another Deck box that works well for single-sleeved EDH deck are these kind of plastic built boxes that seal at the front with Velcro, but good luck finding one for sale or trade since all of them are out of print that I know of ($??.??):

The cheapest option by far is a cardboard box for cards and hey you can draw on it or paste stickers to customize it to your liking (~$1.00):

Update: KMC Hyper MAT Sleeves are amazing!
Okay to start everyone knows about regular sleeves but if you have some really expensive cards or just shiny ones you want to give some extra protection to you can do so with these wonderful sleeves made by KMC which are perfect fit sleeves.
1. You simply put the card into a perfect fit upside down
2. Then you insert the card right side up in a regular size sleeve

Also there is a method for TRIPLE sleeving if you want super protection for your money cards or just want the biggest EDH Deck at the table...(There are plenty of jokes to make about that statement)

So a hinged toolkit box is the next best thing!
I've crammed three EDH decks in one, along with a few tokens and whatnot.
Though, they may be a bit on the light side for deck protection, since they're made of thin cardboard, if that bothers anyone.
I was given a couple of packets if these ugly things (Menas from Queen's Blade) They are quite embarassing but thesy are one of the best sleeves I have ever used.

I think it's worth mentioning that on troll and toad I ordered some of their clearance 20 cent deck boxes, and these fit a sleeved EDH perfectly, to my surprise.

I've cleaned out some kitchen items to hold dice and counters (i.e. JIF peanut butter jars or Blue Bunny ice cream containers).
I like using boxes made from booster boxes, they take like 5 min to make, and all they require is tape, scissors, and a booster box (just ask people, they will prolly be more than happy to give them to you), they also look pretty decent, have space at the top for dice and such and are fairly sturdy. There is an article on this site on how to make them.
First, and my personal favorite, are taking the cheapo cardboard boxes and adding your own art:
Best part is, they hold exactly two EDH decks, sleeved in Dragon Sleeves (which seem to be thicker than your average other sleeve). Your generals won't fit in-line with the other cards, but you're fine putting them on top and closing the box, it's definitely a tight enough fit that they won't be going anywhere.
I'll probably get around to making a tutorial at somepoint, but until then:
You basically just need a nice photo / laser printer and a big image of whatever you want to put on the box. Print out a sheet of black for the sides / bottom of the box if you want it to look a little better (the best place for the image is over the flap of the box, so the sides will be white otherwise). Carefully cut your image to be slightly larger than the are you're applying it to, and tape down the key edges with 3M packaging tape (I've found this to be the clearest and most durable). The first or second time it might be a little unintuitive but after that you'll get the hang of it, and the fact you choose your own art makes them unique and much more individual!
Also, the fat pack boxes work extremely well, ESPECIALLY if you wrap them in the same 3M tape I mentioned above. As the boxes come, all they really are are cardboard with a printed layer of paper over them, and once an edge starts to come up the whole thing looks like crap. It takes a while to figure out how best to "tape" the boxes, but once you do they last FOREVER (the tape prevents rips, normal wear and tear, etc) AND it's a lot glossier. Here's a box I've been bringing to every MtG session I've had since Dissension, almost 5 years ago:
Ultra-Pro's Pro Matte sleeves are fantastic. They are non-glare and shuffle like butter. I have to mention Coolstuff Inc specifically because when I bought from there, they offered 99-cent shipping on the sleeves (I bought 6 packs of 50), which is great when you have three decks to sleeve up.
On the topic of using Fat pack boxes to store cards. If you look inside the lid you can see the lip that is supposed to keep the bottom of the box from sliding all the way into the lid.
Its just a strip of cardboard and you can remove it. now your fat pack box won't damage your cards.

Yes, but if you remove that strip of cardboard the lid slides down to far even with your deck inside. That's why I simply put a top-loader at each end of the box to protect my cards from getting dinged by the strip that keeps the lid at the right height.
How do you guys fit top-loaders into the ends of a fat pack box? I have to angle the top-loader and obviously that takes away space for the actual cards.
Also, does anyone know if a standard dice set (ie a chessex 12 dice set in the clear case) will fit inside an empty ion deck box? For drafts, I'd like to carry a dice set + sleeves in an empty case.
