Is there an interesting way, to play with three people? I doesn't have to be an official or known format, I am also happy with some stuff you made up yourself, as long as it is fun and works with three players (one deck per player).
I am thinking of a way to make two players against one work, something like that.
Well, you are basically describing Arch Enemy(2V1). My group does stuff like Planechase, edh, magic 94, and just basic matches. I cant really think of a 3 player specific format right off aside from AE.

Its just like normal free-for-all multiplayer, except you can only attack the player to your left (or right, depending on which version you are playing), and any Planeswalkers that player controls. So you cannot attack the player who is attacking you, until you take out the other player in the way.

We were and still are looking for a way to make the all vs all a bit fairer, because two players were always plotting against the third:-/
I frequently play 3-player games with 2 of my friends. What we do before each game is roll a 6-sided die. For 1 or 2, you attack left. For 3 or 4, attack right. And for 5 or 6, it is free-for-all.

IIRC, Rise of Legends (RTS game) has a multiplayer mode called 'Assassin' much like the attack-left game style.
The difference between attack-left or RoL's Assassin and the game type you're describing is that attack-left/Assassin has targets predetermined at the start of the game, while what you describe determined targets in much the same way that targets are decided in pool (Stripes & Solids pool, not other variants).

I don't know, I still love good old Chaos when it comes to three players. That said, our group has a tendency not to immediately knock out the weakest link, so the games last a good while, then in turn end in a hurry. Great political balance to it.
In my group we often only get 3 players and we had these problems:
A) one player would use up too much resources in their deck to kill opponent #1 then die to #2.
B) one guy would get KO'ed and then sit around for ages to play again
C) no one would attack ant the guy with the control deck (or any deck looking to win the long game) ended up winning or getting ganged up on in the first few turns.
So we introduced what we call "Kill rolls".
If a player forces another player to lose the game they get to roll on a list of cool rewards for picking off someone. Our multiplayer kill rolls table is:
1. A player of your choice gains 10 life.
2. Do 2 damage to any two targets and you gain life equal to the dama ge dealt this way.
3. Target player draws 3 cards.
4. Search target players hand, ligrary and graveyard for up to 4 cards and exil those cards.
5. Take 60 seconds to search your collection for a card and put it into your hand then add WUBRG to your mana pool.
6. Take an extra turn after this one.
We don't do this often, but when three-player is our only option, we either do free-for-all, Kingmaker, or First Out-Highest Life.
I'm not sure where I read about Kingmaker, but the concept is attack right/left. In addition, if you defeat your target, you immediately win; you don't need to defeat the remaining opponent. This creates situations in which you need to keep the person attacking you alive so you can win.
First Out-Highest Life is pretty much what it sounds like. When someone kicks the bucket, the game stops and whoever has the highest life wins. If multiple players are tied for the highest life, the defeated player is left at 1, instead. This variant is pretty entertaining with around five players with casual decks, too.
How 'bout 60 of them? Partially, it's my own fault. Most of my decks are really built for dueling. Multiplayer is a different animal altogether but I like 'tight' decks. I put up with it b/c I like them.
And then there's also the personalities involved. One of the players is still a relatively-newish player and doesn't always see the right political play, and tends to freak at the slightest amount of board development on my part..and the other guy is a relatively-oldish player who loves to goad the other one into ganging up and then winning the game himself. He's a bit of a troll and he knows it pisses me off. The new guy just keeps falling for it. I keep telling him..but he doesn't listen. Some day..
All good.. I really don't care a whiff if I win or lose 99% of games I play, but the sitting around..that really does suck sometimes. I'm there to play, not watch others play. S'ok, usually we have a 4th person show up eventually--then things get interesting.
