It really depends. Galactus's power-level scales with how recently he ate a planet, and Emrakul scales with whether or not she is unbound from Zendikar. As a general rule, not many things have been able to hurt the Eldrazi, let alone Emrakul. In her only appearance I can think of, she floats by a mountain range toward Fort Keff and is turning the landscape to dust. Problem is, we can't really gauge her power, where we can with Galactus.
Assuming he's only moderately hungry, I think the Big G has this, simply because there is more information on him and his abilities.
Galactus is a cosmic entity regardless of hunger. Meaning he has full control over basically all facets of the universe aside from beings more powerful than him. He could literally blink and erase the Eldrazi race from existence if chose to. This is not even a fight.
I'm not sure if galactus would even notice Emrakul.
Galactus, at a very hungry to starving level, has been brought down by relatively low level heroes, none of which I'm sure could stand up to Emrakul. Once again, it depends how recent Galactus has eaten a planet, and if Emrakul is in a bound/unbound state. Also, I don't believe Galactus has "blinked" anyone out of existence. Incinerated, sure, but literal reality warping isn't really his schtick.
He doesn't do it because of plot reasons. Kind of like how Magneto doesn't just do the "iron in your blood" thing to everyone he meets. Galactus without a doubt has the ability to blink things out of existence. He created the Ultimate Nullfier which could reset the multiverse.

Fair point. Still, using the Eldrazi in any sort of battle is kind of a doomed endeavor anyway, as we don't know much about them, at least in power comparisons to other fictional characters. But I have no doubt that a healthy Big G could wipe the floor with bound Eldrazi for days.
