So, I'm new to MTGO and I'd like to buy a deck from a webstore (MTGOTraders) and they have the option to make an automatic trade with the bot.
My question is: Is this safe? How does this work? I log in and I already have the cards on my account? I have to make a trade with the bot? How would that work if I already paid?
I'd appreciate understanding an patience, I don't quite understand much of MTGO.

I've also dealt with Goatbots (www.goatbots.com) and had no issues with them on large transactions (e.g. USD 590 for 8 complete Khans of Tarkir sets). Their mechanism is a little different - you don't buy cards from their site but instead buy credits that their bots then let you use as though they were tickets in trades - but it works.
MTGOtraders are probably a bit more friendly to a person new to MTGO trading, however.

Sorry for the very long delay. I do not check these forums as often since the switch to curse. With automated delivery we have deliverybots(we call them autobots) and their names are deliverybot(2-10). If you select automated delivery one of them will message you to deliver your order. Just check your chat settings to make sure you are not blocking chat as that is the most common issue. We are working on a way where they will be able to deliver orders during after hours and much faster. Currently the way it's setup is a human has to manually approve each order but that will be changing soon. We will still keep the same hours of live support though which is 6am-3am EST.
