Quick answer:
Temples are used in Standard and will not be used in Modern. They will go down.
Stormbreath is still above $15, and is not a Modern card. It will go down.
Master of Waves is being propped up from Shorecrasher. That deck isn't materializing. See above.
Ashiok is doing well in Standard and is being tested in Modern. I'd probably get rid of them if I had more than one, and if it turns out to be a thing in Modern, it should be easy enough to reacquire.
Gods are not really played much in Standard and are EDH gold. Hang on to them.
Thoughtseize is probably not worth trying to flip. It'll drop once it rotates from Standard, but not too much, and you definitely need them for Modern/Legacy.
Are you just talking about the set, or the whole block?

Anything that only has a standard life is worth getting rid of now, imo. Most of the Gods, Nythos, Xenagos and such might have bottomed out or have a life in Commander and may be worth holding on to. Some of it I may off and try to pick up because of specs, so you'll see may see me listed twice. Anyways, my plan:

There's only 1 deck that plays city of brass and mana confluence, so that's not really a good enough reason to hold onto them. And pain lands are really annoying in EDH - you never think it matters since you start at 40 life, but then you realize you've taken 15 from your 1 land that could have just been anything else and you die because of it... hold on to foils, I suppose, since they are really pretty.
Anything that sees a decent amount of EDH play should be held on to for sure. Sure, you can sell card X at $6 right now and buy 6 months from now at $4, but that's a lot of effort for little gains. Stockpile prophet of kruphix and hope it doesn't get banned. A few years down the line they will get harder to get - just look at Chromatic Lantern - it's nearing $6.5. There are some cards I would pick up specifically in foil, like Hornet Queen, which is a mega-bomb in cube and only has 1 foil printing. Gods are no brainers, though some of them are really bad. Foil Pharika at $15 seems really cheap since it does see a good amount of play.
There are some standard cards that do see fringe play in older formats - Courser sees a fair amount of play in Modern, though not an overwhelming amount. Brimaz sees slight play in modern and legacy - its closest analog is probably Voice of Resurgence which is still at $18 - I doubt Brimaz will go below $10. Eidolon of the Great Revel actually seems cheap right now for how much play it sees, hold onto them for sure. Stormbreath sees a slight amount of modern play, since there aren't really that many cards that actually kill it, and almost nothing blocks it. It will probably stay above $5, but not as much as Thundermaw Hellkite. I'd say you can safely dump them.
Temples - dump temple of malady for sure. Some of the blue ones are technically playable in modern - deceit and enlightenment are okay, but they won't see an overwhelming amount of play. There's always EDH for them - I suspect that they'll be dirt cheap soon enough, and every edh deck will have the ones in their color, so I expect foils will be alright (though they're not that expensive to begin with). I'd dump all the ones your not using, but some of them are barely $2 to begin with so probably not worth the effort.
Obviously, hold on to every single copy of thoughtseize. There's not much to say about that everyone doesn't already know. It spiked up to $70 before WotC shoehorned it into Theros. It probably won't even hit half of the previous levels, but it is played in every format and who knows when the next reprint will be. I see no reason to suddenly dump them, even if your a strictly standard player (though I don't know why anyone would torture themself like that).
I kept my Sylvan Caryatids and Courser of Kruphix because we will play them heavily in Standard for the next few months, and they aren't that much. Also Courser is fair in Modern and good in Commander.
I'm keeping my Scry-Lands because they aren't worth that much, and we'll need them to play standard throughout the summer.
All told, I should be getting about 270 in store credit for these cards from CardKingdom.

That's certainly true, but I think that Pigglebee is correct in that its price is mostly driven by EDH. I would not dump Vaults, especially foils.
I posted under the assumption that they were still around the $11 mark; they were $3~4 prior to finding a place in standard. I'v personally never seen one in EDH so I can't quite comment on that, but there seems to be better options out there. I may pick some up after rotation if I come across any, though.

It's $8 and gently drifting down. Maybe it's just my local group that loves it in EDH - that's always possible, and one of the primary reasons that this forum exists, to expose us all to multiple geographic viewpoints
To clarify, at $8 I feel that it's a bit high, so I'd be OK moving any not currently in use, but I wouldn't be surprised to see it back there within a year or two. It really is a powerful effect that can shut down a lot of shenanigans.

I dumped all 4 of my Stormbreath Dragon. Gonna miss that guy...
I dumped 3/4 Hero's Downfall, 2/3 Thassa, God of the Sea, and 3/4 Xenagos, the Reveler.
I also dumped all 4 of my Goblin Rabblemasters and 2/2 Dragonlord Ojutai and 2/3 Dragonlord Atarka. I believe those are over-inflated at the moment.
