I am in need of some new books/material to read..... If say maybe I wanted to get into the magic story where would I start? I don't mind starting at the beginning at all, I want the whole story.

Well, there is no beginning and end to the story, since almost every block has its own story and many of them are unrelated. Though there is a lot of tying in, minus a handful of blocks that were entirely solo.

Now, as far as prerevisionist works go, including the videogame and comics, how do they fit in, and what is the proper sequence, suitably so as to avoid spoilers or plot twists for anything set in the past?
About any "subpar" mechanics or cards: Context is king.

The franchise MtG most resembles is Battlestar Galactica. Why? Its players exist in, at most, a dozen different models at any given point in time, with perhaps up to 3% variation, 5% if you're lucky.
Due to availability and how long you've been playing, I would just suggest starting with post-Time Spiral, unless you wanted to read the whole bloody series. Of course, if I suggested starting with Time Spiral, you'd be lost. Lorwyn has little impact on a far-ranging scale. That leaves the suggestion to start with Agents of Artifice, which was very nicely done, and then follow Voila's list. It just depends on how much you want to read. A good breaking point in the exhaustive list would be to start with Agents, though... (of course, the quality of books beyond Agents is up for debate, if you peruse this forum)

I've heard mixed reviews on some of the Urza saga books, I started reading that arc from The Thran/ Brother's War book...but I don't know where to go next. If I wanna read them in some kind of order, which should I leave out?
