If you flicker the Sower of Temptation do you give back the stolen creature? I know Conjurer's Closet's text is all one paragraph, looking for clarification on this. Thanks in advance.
If Sower of Temptation leaves the battlefield, it no longer remains on the battlefield. That duration ends immediately, so the change of control is over.

That said, Closet always returns the creature under your control. If you target the stolen creature instead of the Sower, Sower won't be controlling anything any more, and won't give anything back when it eventually leaves the battlefield.

Yeah I've been using that tech in another deck, because it does return it to your control, but this instance came about as I was controlling another persons commander.
So basically, even though the trigger of Closet is completely a single action (leaving and entering) the Sower's like delayed clause still happens breaking control? (just for my clarification)

Correct. Even though the Sower leaves and returns without anyone gaining priority it still leaves the battlefield and as a result control ends immediately once it leaves and before it reenters. So if you controlled Master Biomancer through Sower of Temptation then you would lose control immediately after the sower left and when it reentered you wouldn't control the Master Biomancer to receive counters.

Just to be clear (as your comment makes it sound like you think "flickering" a Commander with the Closet is different) if you target a Commander you control, the owner can choose for it to go to the Command Zone instead of Exile, but the Closet is still going to pull it from the Command Zone. Putting it into the Command Zone will not cause the ability to fail in any way; you will still control their Commander when the ability resolves and it will no longer be tied to the Sower.
This is because the Closet just says to return the object it "exiled" but it does not actually reference the "exiled card" (like Synod Sanctum does). Santum wouldn't return the Commander since it is no longer an exiled card.
