But the enter the battlefield as creatures--they trigger, say, Pandemonium. And grafdigger's cage says that creatures can't enter play from the graveyard. Why does Pandemonium see that they're creatures, but cage doesn't?
Grafdigger's restriction has to take place before the card enters the battlefield (you can put something onto the battlefield and then enforce a restriction that it can't be put onto the battlefield, it's too late), at which point in time the eggs are only artifacts.
Once they've been put onto the battlefield, both March of the Machines and Pandemonium apply, and Pandemonium triggers, but by now they're on the the battlefield and Grafedigger's cage no longer cares.

DCI Level 2 Judge
If your question is "What would a judge do is this situation?", only one person's answer is relevant, and that is the Head Judge at your event. I can quote the rules, but I don't know your HJ.
Grafdigger's cage says "Creature cards can't enter the battlefield from graveyards or libraries.", so that is the reason it has no effect on Second Breakfast.
Grafdigger's Cage only applies to creature cards. Conjurer's Bauble or any other similar 'Eggs' are not creature cards in the graveyard or library, so the Cage doesn't apply to them.
But the enter the battlefield as creatures--they trigger, say, Pandemonium. And grafdigger's cage says that creatures can't enter play from the graveyard. Why does Pandemonium see that they're creatures, but cage doesn't?
Because they're looking at different game zones. Cage cares about the graveyard, and Pandemonium cares about the battlefield.

I believe this is incorrect, but it's moot, because I misread the cage.
What happens if March is in play, a non-creature artifact is about to enter the battlefield, but the artifact owner's opponent has played Gather Specimens?

The reason Lithl is right is because Gather sets up a replacement effect that says "If a creature would enter the battlefield under an opponent's control this turn, it enters the battlefield under your control instead."
Since it's a replacement effect, it happens before the creature in question enters the battlefield. When the artifacts try to wenter, Gather is like "Stop right there criminal scum! Are you a creature?" But since the artifacts are not creatures until they actually enter, the replacement effect doesn't affect them.
