With the announcement of the second set, Eldrich Moon, Emrakul is almost assuredly the shadow over Innistrad.

Garruk, GB mostly because I can't think of another green planeswalker. I think it would be cool if he were lured there by Liliana but kills an enraged Nihiri instead.

Nicol Bolas, URB. Probably won't show up but he did want the Eldrazi released for unknown reasons, which could come to a culmination here.
I'm not sure which of these will be represented in cards or just in flavor text.
Based on the original Shadows Over Innistrad teaser, the angels have seemingly gone rogue. We will most likely see a WR, WB, R, or B Avacyn depending on how they want to represent Emrakul's influence.
In Maro's podcast on the original Innistrad, he confirms that not having a legendary werewolf was an oversight. If I'm not mistaken, he'll most likely be RG and permanently stuck in werewolf form (no transform).
The recent spoiled pack confirms a few things for us:
- The return of the main tribes of Innistrad (in the same colors as before): Humans, werewolves, spirits, zombies, and vampires. (Some are in the spoiled checklist)
- Common devils seem to have taken a new direction, being 1/1 tokens and dealing damage when they die.
- Nahiri is on Innistrad, and she's pissed. And blames Sorin.
- Keywords: Transform returns, madness returns, Delirium is the new graveyard mechanic so Flashback is most likely out. Skulk is boring but flavorful. Investigate is potentially the most interesting if they expand on other things the tokens can do.
- Sigarda is back in the flavor text of 'Expose Evil', and she doesn't sound too corrupted. Thoughts on this?
- Inquisitor Delmund might be the new go-to human heretic, most likely R.
Stitcher Geralf has some flavor text as well, and I think it would be a good time to print him and his sister Ghoulcaller Gisa. There are people who don't necessarily know/care about commander sets and they've never been standard legal.
Humans are apparently trying to repair the lost capital of Kessig, so flavor wise it still seems like they are trying to carve their place in the world after the events of the original Innistrad block.
In my opinion, based on vague cards like Watcher in the Web and the flavor of the clue tokens, neither Emrakul nor her brood will appear in the first block. They appear to be taking a very Arkham Horror type approach to the theme, so expect to see doomsday cultists, distorted beings, and such, but none of the residents of Innistrad know why. Only that the moon is acting weird. Emrakul will get a card in Eldrich Moon when she is finally revealed as the source. I don't know if her brood will finally show up or not.
For the finale, I think there will be a card akin to All is Dust depicting Emrakul coming down to feed. Then she eats all life on Innistrad. It's fitting in so many ways - namely, the Eldrazi have been stopped every time thus far and need to be proven as a threat, she's the oldest and most powerful, and in typical Cthulhu fashion the end is always inevitable.

Other than the reveal of Eldritch Moon, not especially, and even that's not a guarantee of anything. Eldritch being a term used before in Innistrad, without the Eldrazi presence.
It could be that Nahiri is the full, up front, Villain of this piece; the Xenagos of Innistrad's return. And Emrakul isn't involved. It honestly could go either way at this point.
I hope too, that the Eldrazi will not be on Innistrat. But i kinda believe they will be there in the second Set.
Because In some Article or something Wotc mentioned, that the Eldrazi will not only follow US on Zendikar.
I personally would stop buying cards if I see Emrakul in Innistrad I think.

Is 'new cults rising in Nephalia' the nearest nod we've had to the actual Shadow over Innsmouth?
Probably- out of all of Innistrad's regions, Nephalia is almost certainly the most secretive and mysterious.
It's also on the coast, so there's not much they'd have to do to make it even more Lovecraftian/Innsmouth-like.

I'm not sure the notion that Emrakul must consume Innistrad in Eldritch Moon seems viable considering basically every single HPL story I've ever read ends in one of two ways: 1) The threat is somehow prevented through luck, cosmic misalignment, or some other outside intervention and/or 2) the main protagonist completely loses their mind (or gets eaten, ha).
It's surely been a while since I read those (though I read a lot), but I can't recall any of those stories ever ended with actual planar defeat. It's always.. "Beware, they still lurk beyond, waiting..." It makes them a little bit more menacing. This probably supports Eldrazi flavor (or their longevity as Magic enemies) a little better anyway. I don't know if I really believe that Kozilek and Ulamog are permanently gone either for this same reason.
That's kinda the point of Lovecrafts stories though, none of the Great Old Ones actually want to destroy the planet, and humanity is utterly insignificant (except to Nyarlathotep who loves messing with us) to them, at best we are potential worshipers/pets/playthings, at worst we are as ants to creatures to ancient to fathom.

My personal theory is that Nahiri is going to undermine the Church of Avacyn and cause cause on Innistrad.

As soon as I learned Nahiri was in the set that was my first thought as well. But I have a feeling that she isn't the only one active. I strongly suspect that there are several independent parties at play here.

I'd love for them to shoehorn in Marit Lage, hiding in nephalia or something. Dark Depths melted and she wandered off if I recall correctly. Probably one of my favourite cards in terms of Lovecraftian horror flavor.

Skin Infection and Autumn Gloom sound like DFC enchantments and Neglected Heirloom a DFC artifact, but I don't see other possible non-creature DFC in the list. Maybe more will show up in Eldritch Moon.
The other Red and Green DFCs seem like Werewolves. 5 in each color. We could assume the other monster tribes will have slightly higher numbers, since Werewolves have the aid of regular Wolves in their Tribal decks.
Harvest Hand could be a DFC Scarecrow.
The White DFCs seem to portray common people. Two even particularly devout. It is possible that we see them go insane in their reverse.
Aberrant Researcher and Daring Sleuth will probably go through a similar Fate. Daring Sleuth will probably lose his sanity in the Night mode after discovering some truth regarding the Moon/Avacyn/Vampires. That'd be a given trope.
Heir of Falkenrath is probably a vampire. I would say Accursed Witch might mean a return of Curses as a theme, but none has been spoiled so far. Kindly Stranger is almost definitely a Demon or a Stitcher in his Night mode, given Horror Tropes.
abisal: On Curses, I'm not sure they're too likely to return. Also, only a couple of Curses were Common, IIRC, and we've seen, what, two packs? Hard to see what's out there in a near-300-card set.
We were very lucky to get Investigate.
BTW, I hope Aberrant Researcher, Daring Sleuth, and others have a common 'transform' theme dominated by 'going insane'. I.e., discarding cards (Madness), milling, or something similar. Threshold could come back (without the keyword) as the Transform condition.
I find it interesting that there is a glaring hole in the Green PW department. Nahiri is clearly WR in this incarnation (apart from the Vengefulness and the Equipment angle, she's a Lithomancer... and historically earth and stone have been Red hallmarks). Tibalt also seems 'out there', and likely RB. Jace is Blue. Not suggesting that we need a Green PW in SOI, but trying to figure out who it would be. Garruk is the 'obvious' choice. That might make Eldritch Moon a Liliana/Garruk issue, though.
I guess it's possible that Nissa, as another Gatewatch member, shows up in Eldritch Moon, but I'm kinda 'Nissa'd out' right now.

Look at opponents' hands and topdeck, lets you loot, and tutors for a noncreature spell. B - Liliana, the Necromancer. Creates zombies, drains creatures and gains life, and reanimates target creature or planeswalker. BG - Vraska, the Vengeful Shadow. Exiles cards in graveyards to gain you life, destroys permanents, and grants your creatures deathtouch and hexproof. R - Tibalt, Saint of Mayhem. Loots, deals damage to a random creature or opponent, and sacrifices all other permanents you control, then puts that many Devil tokens onto the battlefield.
Jokes on you guys, Sorin will be the green walker. Now, this might sound crazy, but think about it, Sorin has been preoccupied, obssessed even, with keeping the balance on Innistrad and maintaining the natural order. Guess what color that is? Good 'ole G.

R - Tibalt, Saint of Mayhem. Loots, deals damage to a random creature or opponent, and sacrifices all other permanents you control, then puts that many Devil tokens onto the battlefield.
If that Tibalt is accurate I will actually buy like 80 of them because that ult would be the most hilarious thing to do ever.
