I can't imagine how this works flavorwise. The skeleton falls apart, and some of the bones somehow make it to the next room of the dungeon?

See it this way. The skeletons are actually blocking the passage, and when you kill them, the passage is free. Seems pretty intuitive to me.
I think it's more "you have to get past them to go further" kind of thing where "getting past them" would be kill them.
