Since he's a vampire I doubt he's associated with the church of Avacyn if he is from Inistrad.
While it's against the norm, let's not forget who created Avacyn; there's white in his color identity, which is not normal for Innistrad's black and red vamps, and the most prominent white-aligned organization on the plane is the church; and the "Reformed Vampire" trope is very popular.

Having multiple bounty counters doesn't do anything. Mathas is the one that gives the ability alongside the bounty counter, and the ability doesn't reference how many bounty counters it has on it.
I think you can stack multiple bounties on a single creature with Mathas' ability, but just proliferating the counters themselves won't do anything.
Sucks you can't stack counters on it. Well, I mean, you can, but it doesn't trigger per-counter. That would've been fun. Oh well, I suppose as a political card it's...adequate.

Don't forget that while the Church of Avacyn was the biggest organisation with a recognizable symbol there were also the cultists who had a circle with some lines going down from it. Similar but not too similar to the brand (even if you ignore the entire outer circle). I assume it's nothing preexisting.

I'm not sure you really need shenanigans like that. Just put bounties on your opponents' stuff, let your other opponents spend resources to get the payoffs, and you just sit back and enjoy the payoffs. He's a political commander built to help turn your opponents against each other while netting incremental advantage. Anti-lifegain and anti-draw abilities just hose the strategy he's built for.

Marchesa is much better, the Monarchy emblem keeps drawing you cards even if she dies. So you can cast her once and then focus on murdering everything.
Building Mathas as a punishing deck only puts a bounty on his own head as people will try to kill him just so you don't get to put bounty counters on anything.
I have some experience with punishing decks (Mogis) and you really want to put the pain in less-interactive permanents like enchantments or non-permanents like emblems. Because as soon as it hurts you opponents to draw, play cards or attack, you become the archenemy. Mathas may actually, stangely, be better built as a grouphug deck.
The thing with marchesa is you get a texas sized bull's eye on your forehead when she hits the board. This guy is more insidious. Mathas is also definitely more political than "hit me and draw a card"
