...But limited is the main reason for rarity in the first place. If it weren't for that, you could have an equal chance to get any card in a pack, theoretically. (obviously, money reasons means that they probably still would keep rarity, but if the game were to begin being released NOW and didn't have a limited format)

If you don't play Limited, "bad" rares should be totally invisible to you; the good reasons to open packs are "Limited" and "Being a store that sells singles."

No, because it takes the spot of something that could have been good. Heck, this and that terrible vampire both could have been changed slightly and the would have been much better.

Every card can be "changed slightly to be much better". Slap "Draw a card." on a random instant or sorcery and you get a "better card". Make a creature 1 mana cheaper and you get a "better card". That doesn't mean every card should be pushed to the point where it's "just powerful enough", whatever that means.
Even if limited didn't exist, there would be "bad rares" - you just can't design every rare to be about equally as powerful as all other rares. It's ridiculous to think that rares would only consist of "competitive playables" or something like that if limited wasn't a thing.

What "spot"? Unless you're playing Limited or cracking packs for singles (the former being a great idea, the latter only being a good idea if you're buying at wholesale and selling in volume), you won't pay for any cards you don't want.
It's not like R&D is sitting there with every rare and thinking, "Hmm, should we put a Limited/casual card with no shot at constructed, or a 'pushed-for-[format name]' card on the sheet?" They deliberately push some subset of the cards to work at various levels of constructed play. The rest are just never going to matter outside of Limited or casual play, so it doesn't make sense for you to care exactly what they look like.
