Any ideas on how to avoid it?

close MWS, it should then tell you to save again. do so now.
Re-open MWS, check to see that the new cards are still there.
Assuming they are and you saved masterbase, I normally go to tools, copy deck to clipboard. If something comes up that isn't an error, then the deck is normally A-OK to screw around with.
Hopefully this helps some, because it is how I normally bash MWS into working.
