Theros is a plane where ideas could easily manifest and create eidolons and gods, and sustained through people's faith afterwards. That said...
1) Gods might get strengthened by people's faith in face of supernatural threat like Phyrexian invasion.
2a) But if the situation became dire, people might start worshiping Phyrexians, therefore create a Phyrexian God (differ from Kaldheim gods, whom achieved godhood through world tree).
2b) Despite their mindlessness, Phyrexians' unified loyalty to the cause might create a Phyrexian God themselves, or upgrade one of the praetor into a god through their devotion. Ajani being a leonine and had influence on Theros leonine tribes might become a god should he become worshiped. (How tragic that'd be)
2c) People's faith might falter and warped enough that, Theros gods might transform from their original sphere of power to something different, or even take on Phyrexian traits.
3a) The gods might join the Phyrexians. While they watch over different domains on Theros, most of them have no obligation towards protecting the populace, let alone the whole plane, unlike Amonkhet gods.
3b) Heliod might be released from the underworld and become compleated, face off against Elspeth for round 2. Funny that we haven't seen Elspeth on any of the promotions yet. Whether or not a God can be physically compleated is unknown, but there's little doubt Heliod would join Phyrexians in exchange for dominance over Theros again. He might become an "honorary" phyrexian.
I had similar thoughts. It depends whether phyrexian worship and belief as the same effect as worship from those beings that still have a soul. (I assume that the recent breakthrough at compleating planeswalkers without destroying their soul is a special treatment and not something they do for the rank and file.)
Something similar goes for Kamigawa as well. Since the spirit realm is like a metaphysical mirror of the physical world, it would stand to reason that when phyrexians come to Kamigawa, that phyrexian kami may be born, which can make everything worse.
I’d say that a worst-case scenario would involve the collective ancestral memory of Yawgmoth carried by all phyrexians manifesting an echo of Yawgmoth into existence as a god on Theros.

my Only question on this is yawgmoths body is in Urborg how would it transfer to theros from phyrexians and possible belief for phyrexians from the theros people

Yawgmoth didn't really have a body at that point anymore and Theros dieties require a body. Xenagos was a special case. (Or at least an alternate case. It's not unthinkable several of the theros gods are ascended humans, like it is implied Phenax is actually a zombie who escaped the underworld.)
At any rate, I highly doubt they're going to bring back Yawgmoth as a therosian god. That would kind of break Theros as a setting. I also think they'll go with a more ambigious win/lose scenario with March of the Machine, and Yawgmoth returning feels too much like a win for Phyrexia.
Yeah I think if this was gonna happened, they would have made a set focused just on Theros.
That said, its not just worship that shaped Theros but also dreaming (as Ashiok was made to make their own god) and Phyrexias seems do dream in away so I wouldn't be shocked to see phyrexian nyxborn or similar effect.

- As you say, phyrexians can be elevated to godhood and/or the gods can become phyrexian icons
- The UNSPIRITUAL nature of New Phyrexians could potentially kill of Nyx since nobody would have true spirituality anymore
