I have a few questions regarding Dominaria lore I'd like to clear before we get the Dominaria set.
Could someone please list the general calamities that afflicted the plane, and how long in between? I know of the Thran-Phyrexian War, the Brother's War, the Phyrexian Invasion, and the Karona Shenanigans.

A lot of these dates are rounded. The ones with ~ are extrapolated from other information or are kind of hazy. AR is the dating system used on Dominaria. Here's a rough Idea of the major events.
The Elder Dragon War: -15,000+ AR (Oldest known event, we don't have a true date for it)
The Thran-Phyrexia War: ~-4,500 AR
The Brothers’ War: 0 AR to 63 AR
Urza’s Saga: 68 AR to 3210 AR
Fallen Empires: ~170 AR
The Dark Age: ~300 AR to ~450 AR
The Ice Age: ~450 AR to 2934 AR
The Flood Age (Alliances and Coldsnap): 2934 AR to ~3210 AR
Urza’s Saga: 3307 AR to 4179 AR
Legends - Johan’s War: ? (I don't actually know when this happens).
Legends - Nicol Bolas is killed by Toshiro Umezawa: ~ 3650 AR
Battlemage: ~4196 AR (Multiverse in Review)
The Mirage War: ~4150 AR to 4205 AR
The Phyrexian Invasion/Weatherlight Saga: 4204 AR to 4205 AR

Do we have any idea what Bolas was up to during all that time before confronting Umezawa?
Bolas's timeline kind of goes like this:
30,000 years ago: Born
20,000 years ago: Duels a demonic leviathan planeswalker at Madara.
1,280 years ago: Appears on Tarkir to kill Ugin
~900 years ago: Is killed by Umezawa
60 years ago: Is revived during the Mending
Hey, could you maybe add the Planeswaker War (on Corondor) and the Phyrexian Invasion to that list?
The Weatherlight Saga and the Phyrexian Invasion are the same thing, more or less.
The Planeswalker War never actually saw print. The game Battlemage is the closest we can get to a real date for it. It takes place at some point prior to Battlemage.
How can it be that there was a Monastery of Gix before the portal from Dominaria to Phyrexia was reopened? Is it possible Gix managed to send dreams prior to this? Or perhaps it was some cult he set up way back before the fall of Halcyon?

I think what's happening is that to avoid confusion, Gix was given the name Gix for The Thran. His actual name in Thran was probably something different.
Why would it be so? Gix tells the monks that his name is Gix even before probing their minds and knowing who they were.
Theory: The monks had a different name throughout the ages, but started getting visions when the brothers first took the stones. Hearing the name "Gix", they took it for their own order.
At the end of Time Streams, in Serra's palace, how exactly does Urza avoid death? How do the stones save him? Is it Glacian himself who restores him? It wasn't very clear - where the stones separated again, or are they whole inside his head?

One of the biggest theories is that it's Glacian's spark in the powerstones, so only destroying the powerstones will kill him.
Are there any characters in the MTG lore that are telepathic blade fighters? Meaning that they fight using several small blades that they control either with magic or mental powers as their main weapon. Examples of a character that fights like this would be Irelia from League of Legends or Penny from RWBY.

Remember that Gix was the second in command of Yawgmoth and the leader of Untouchables. It may very well be that some Untoachebles survivors remembered him through the ages after the closing of the portal. Surely, the link between the Demon Gix and the Thran Gix wasn't already in the mind of the authors when "Planeswalker" and "Brother's War" was written, but only with "The Thran".

Do you have a source or quote for that? Because the blurb on the back of Jedit indicates it's during the Ice Age, not after.

The math on this is basically just an algebra problem. We know The Kami War has to happen between 3200 and 3306 AR (Thanks to a Bolas quote from Time Spiral matched against the official timeline in the Homelands comic). We have two sources (Scott McGough and Kelly Digges) telling us it takes place 400 years after the end of the Kami War (when Toshiro Umezawa is brought to Madara), which means this takes place between 3600 and 3706.

In the second novel it is said that "For four centuries since the Ice Age glaciers vanished overnight, Palmyra had occupied an oxbow bend in the River Toloron."
However, Hazezon and Johan (note that in the novel Haz is a powerful wizard, not a warrior like on the card) speculate that for centuries, and still at that time, no wizard in Dominaria could "shift" (planeswalk). If this was a continuity error with the author, who didn't know that after the Ice Age the Shard was broken, or that Hazezon and Johan (not PW themselves) weren't exactly informed on the nature of planeswalking, I cannot say.

Why did the Weakstone and Mightstone become lodged into Urza's head when he ascended?
Fan theory is that Urza never had his own spark, it was Glacian's in the stone.
