My opponent responds with a second Shock, also targeting the Bear.
So, Gods Willing doesn't find its intended target, since the Shock at the top of the stack destroys my Bear upon resolution. But do I still get to scry from Gods Willing?

Playing with proxied cards at sanctioned events is good, actually.
If all the targets of a spell become illegal, the spell is countered on resolution. None of its effects happen, not even an effect unrelated to the target like the Scry.
What if I had cast Preordain? Would I scry first, but not draw a card? Or would the spell fizzle because I could not complete all its actions?
You would still Scry in both cases.
If an instruction is impossible, you just ignore it. You skip the draw then Scry, or Scry then skip the draw.
A spell is countered on resolution if all its targets become illegal. Serum Visions and Preordain aren't targeted spells. Other methods of making an instruction or action of the spell impossible doesn't counter the whole spell.

Before damage, my opponent casts Shock, targeting the Bear.
I respond by casting Gods Willing, giving Runeclaw Bear protection from red.
