First Proliferate completes a saga, so Tom triggers and the next saga enters the battlefield, Can I then use the other 2 proliferates on the new saga?
Or because the new saga wasnt on the field when Brokers Confluence was cast, its not a valid target?

All 3 instances of proliferate are part of the resolving spell Brokers Confluence. So nothing else can go on the stack in between proliferates.
The first proliferate adds a counter to the saga triggering its ability but the ability can't go onto the stack as you have a spell that is in the middle of resolving. So second instance of proliferate occurs, you choose to put a counter on the saga for no reason. Its final chapter ability is stil waiting to be put on the stack. Then third instance of proliferate occurs, you choose to put a counter on the saga for no reason. Its final chapter ability is stil waiting to be put on the stack. Under the described scenario you end up with a Tom, a Sage with 2 more counters than it has chapters, and the final chapter ability from the sage on the stack.
