The attacking creature will be blocked, but nothing is blocking it anymore. Without trample or some other ability to assign combat damage to anything not blocking it (player, planeswalker, creatures not blocking it), the attacker won't deal any combat damage. The Protector is among the things not blocking it, since it wasn't declared as blocker, didn't enter the battlefield blocking, nor was is made blocking any attackers by some effect.
Can I block an incoming attack with Creature and the flash in Glorious Protector and miss the damage? or does the Protector take the hit?
You can and this is a very common use of the card. Similarly you can block and then sacrifice the creature to say Village Rites and the damage will still be blocked. The only time this isn't the case is if they have trample.
Are you 100% sure you meant to ask about Glorious Protector? In this situation you've described, that Angel isn't even in combat.
I feel like he meant or wanted to ask what would happen if he flashed in an "angelic bodyguard" which also has or gains an etb trigger which exiles and then returns a blocking creature. To my knowledge, no such card exists or grants that etb trigger (including Vanguard and Planechase), but hypothetically, even if weathered bodyguards is morphed in untapped after blocks are declared and the attacker has trample, no damage would be dealt to the bodyguards because the attacker was not unblocked which is a stipulation on these cards' ability.
