So I had a game where I attacked with scion of the ur-dragon and I controlled Rafiq of the many. It triggered exalted and after my opponent declared blockers I transformed scion and they said that he would lose the doubkestrike from rafiq since it is becoming a copy of the dragon.
Is that how it would work and if so why didn't it effect the +1/+1 from exalted?
Your opponent is wrong. Copying is applied in layer 1, while ability gaining is applied in layer 6, and power/toughness modification is applied in layer 7. So you make the permanent a copy, and then apply all the other effects on top of that, even if those were created earlier, provided the permanent stayed the same object, which the Ur-Dragon did.
That was my understanding without the layer specifics, since it's the same entity and it hadn't left the battlefield the other effects are still affecting the creature, just the base identity changes.
