The effects are flagged, let's say, with a marker that their duration is "[for] this turn" or "until end of turn", and in every turn, an unskippable final component of the procedure is to end all effects with that marker. (see CR 514. Cleanup Step)
Lightning Serpent doesn't have an effect that goes until end of turn. The counters it receives are instantaneous (called "one-shot" officially); the death it brings to itself is the result of a triggered ability. It's totally different.

Note that "[a]t end of turn" on Lightning Serpent (as printed in Coldsnap) now means "at the beginning of the end step" (C.R. 513.1a). This ability will trigger each time an end step begins, no matter whose end step that is (C.R. 603.2).

An "At the beginning of the end step," trigger will trigger at the beginning of every end step, no matter whose turn it is.
500.6. When a phase or step begins, any abilities that trigger “at the beginning of” that phase or step
trigger. They are put on the stack the next time a player would receive priority. (See rule 117,
“Timing and Priority.”)
In the case of Lighting Serpent, the first time this happens will typically be during the turn of the player who cast it. (And if nothing interferes with the ability and its sacrifice, this will also be the last time for that creature.)
