Hi, I only play Modern in small FNM's... have never tried playing in a large Modern tournament yet. My deck both has nissa, voice of zendikar and tarmogoyf. In FNM's I would use white dice to show +1/+1 counter that nissa has placed on my creatures, and a red dice on goyf to indicate how many card types in the yard. For example, in this pic provided. 4 on red and 1 on white means it is 5/6.

Someone told me that in a large tournament, an opponent might get annoyed if I place dice on my goyf. Is there an official rule that an opponent can stop me from placing dice on my own card?
There are no hard and fast rules about this, what matters is that the game state is clear both for you and your opponent. If the way you do it confuses your opponent, and you're not willing to do things like they ask, and a judge is called and agrees that it may be confusing, you will be asked to do things differently, and you will have to comply, but you shouldn't get into any more trouble than that once you do comply. Usually, you would just agree with your opponent on how to represent the game state and all would be well.
EDIT : As for your particular method, I'm not a huge fan of it personally, but I find it clear once explained.
I'm a former judge (lapsed), who keeps up to date on rules and policy. Keep in mind that judges' answers aren't necessarily more valid than those of people who aren't judges; what matters is we can quote the rules to back up our answers. When in doubt, ask for such quotes.
Oh, I see. Thanks for the explanation on this. This dice method works for the small pool of 15-16 people I usually play with at FNM. Although I guess if I ever play at another store or go to a large tournament.. then would just have to do what the judge in those places would say.
If I were playing against you I would suggest just using that fancy black die to indicate Tarmogoyf's base power/toughness, based on what's in the graveyard, and then using the white die to represent +1/+1 counters. Seems more streamlined that way.
