I control Treasure Map with 2 counters on it. I activate it, putting a third counter on it and resolve my scry. Is my opponent able to destroy it at this point before it transforms into a land? If not, is there any point in this sequence which they would be able to?

No. Once a spell/ability starts resolving, no player can do anything other than the actions called for by the resolving object, because no player has priority during this. Your opponent can act either before the ability resolves, responding to it, or after it has finished completely and left the stack.
Note, that you scry 1 first when the ability resolves. Putting a counter on the Map comes after. All of this is part of the ability's effect. The cost to activate it is just "1, t".
Alright so in other words, once I say "activate treasure map" while it has two counters on it and my opponent says OK it is going to flip no matter what.

W may only be paid with white mana. U may only be paid with blue mana. B may only be paid with black mana. R may only be paid with red mana. G may only be paid with green mana. C may only be paid with colorless mana. 1 may be paid with white, blue, black, red, green, or clolorless mana.
Of course, they may destroy it right after you announced 'I activate Treasure Map', before its ability resolves. You'll get to scry, but no transform and no tokens.
