Eliminate the lip on the inside of the box lid since it can damage the end cards.
I wouldn't count on WOTC making fat pack improvements. They're somewhat responsive to customer feedback about tournament and format issues but not at all responsive when it comes to their actual products.

One of the first things I do when I open a new Fat Pack is to remove the lip simply by pulling it out. It is just a structural support and it is not glued or affixed in any way that would cause any damage to inside cover via removal. I have been following this practice for just about as long as the Fat Packs have included the storage boxes without any noticeable signs of structural failure due to normal use.
Improvement for me would be to include more unique items that you couldn't obtain otherwise. While I am fine with getting 9 boosters and I understand WotC's reasons for including that number, I miss the dividers that used to be included. I would like to see additional alternate colored or styled spin-down life counters. I agree that the current deck boxes seem shoddy and of limited value. I would like to see them replaced by rotating pieces of inexpensive swag similar to the type you can get at any trade show or convention. WotC or current block themed pens, life tracking pads, alternate tokens etc. would be more satisfying than cheap cardboard deck boxes.
I would probably either ditch the Spindown and/or make it cheaper.
Spindowns are neat, but really impractical when it comes to keeping track of life totals. And they're not "balanced" dice either, so they're not actually fair for deciding things randomly.
And cheaper to overall make them more attractive. Outside of Oath and Battle for Zendikar(Or any other fatpacks that have offer full art lands.), I really see no point in picking up a fatpack at around ~40 USD for only 9 packs and land that I most likely already. Sure, it's appealing for absolutely new players with no storage box and very little if an basic lands, but that's all it's good for.
I only ever buy the fat packs for the player's guides anyway. Removing those, I save $50.

A $30 fat pack with 6 boosters is always better than a $45 fat pack with 10 boosters.

The fat pack is a fat pack because it has the player's guide, and it used to have dividers, a novel, and even older ones had a foil promo card. Those all became the 7th, 8th and 9th booster, and what the OP is suggesting to replace the player's guide with the 10th booster, makes the fat pack not worth it. As I said, mind as well just straight up buy 10 boosters instead of a fat pack.
The defunct WoW TCG epic collection, which is the equivalent to MTG's fat pack, has a freakin playmat. The thing also costs $30.
Novels? Seriously? They had been absolute unreadable garbage for years before they were discontinued. If you are giving away a free novel for each set it is because you were able to make it cheaply, which means you are not paying the person who is writing or editing it very much, which means they will put very little effort into it. I remember back in Kamigawa buying a Fat Pack and as I left the store there was a sign that said "please don't put your MTG novels in the garbage can" and beside the can was a box for recycling that had 10 novels in it.

I think they are fine. The only thing I would change if I had my say was to put them in the deck-builder's toolkit boxes. Larger, sturdier, and much better for on the go.
I for one would love to see a return to novels, but I understand why they don't do this. To write them correctly they need at least 3 years in development, and a lot of trust in the writers ability to stick with the WotC story direction. While I think the price of 9 boosters and one novel should work out to around 40 bucks, so it's not really a price issue, but they would need to employ at least 4-5 writers, which isn't something I think they want to do.
I would love to see a random 80 pack of Ultra Pro art sleeves from the set, given that WotC is partnered with them. They could also throw in a dice bag with one of each popular die (D4-D20). We don't need those terrible deck boxes, and we don't need the card guild, the fat pack is a sort of deck box in it's own right, and with the card guide and story info all being online. Put the packs, sleeves, and dice in the Deck Builders Starter Kit, as the ox is of a much better quality, and call it done, while getting rid of the boarder line worthless Deck Builders Starter Kit.
People do actually collect the player's guide. Without it, you can technically buy 9 boosters, dice, and that cheap white box, while you can't buy a player's guide separately unless it came from a fat pack.

If all the information from the player's guide is online, why aren't you all playing Magic Online? Heck, why do paperback novels still exist? Shouldn't they all be read online?
Hate to say this guys, first it was electricity, and now the internet has consumed us. I saw some documentary on Nat Geo, where the electricity was taken away and everything went into chaos. Even taking away water puts first world countries into chaos, and now we have to rely on the internet? No way. Keep the player's guides. This is why I hate games that require the internet to activate or require the internet to play, despite the game being single player or playable with multiple people in the same room.
Maybe wait until everyone has unlimited internet, and make sure it is working 24/7 at any place before we get rid of the player's guide?

I would love it if the ad card for Magic Duels that comes in physical booster packs has a code to unlock a free virtual booster pack from the same set in Magic Duels. It means that you sometimes get a free virtual booster pack from Magic Duels, so long as the physical booster card's tip/token card is the ad for Magic Duels. Heck, the fat pack can contain a bunch of these code cards. As long as a fat pack contains something unique, that can't be found anywhere else, then that is cool. If it is a box with 36 boosters, well, mind as well buy a booster box.
If Pokemon TCG has a code card in every booster pack to unlock equivalent packs in Pokemon TCG online, I don't see why MTG couldn't do the same. It's not like I am asking for every pack to have a code card in them.

Also, have you read the novels that were in fat packs? I challenge you to go back and read the modern era novels and then tell me that you want more of them.

As someone who has 5 foiled out EDH decks, I'd LOVE to see 1 or 2 copies of that sets tokens in foil. If this were the only place to get tokens in foil, that would make the fat packs more desirable, and because they're just tokens, and not some alt-art promo card, it should lessen (note I said LESSEN, because there's always gonna be a vocal minority that likes to ***** and moan) people complaining about their inclusion in a fat pack. And for those that don't care about foils or tokens, it's trade bait.
Here's an idea that would add very little to the cost to produce- a randomized foil pack like they sold during Alara. Make it small, like 10 cards, with only common and uncommon guaranteed and a chance of a rare or mythic. That would keep people from snatching them up for the card lottery, but also be a selling point for more casual players.
Make the packaging around the size it was for the BFZ sealed prerelease (accounting for 9 boosters). Maybe make it a little sturdier packaging.
Honestly, after I bought a Scars fatpack and opened literally nothing, I do not buy fatpacks. I did buy 1 BFZ fatpack for the lands (and I will for Oath).
Other than the player's guide, the fat pack feels out of place in the product line-up. If BFZ didn't have full art lands to expedition cards, it wouldn't be too much different than buying 9 booster packs yourself. I don't think the spindown die and player's guides are significant exclusive items.
