Inquisition is simply not better than TS thats just bias.
I run 4 inquisition 1 duress because i refuse to spend $60 on such a minor upgrade however when you face tron, scapeshift or kiki jiki you often wish that inquisition was TS.
Except that when you face gruul zoo, rdw, or affinity, or pretty much any deck other than the three you said, Inquisition is better. So it's not like it's proven that TS is better than IoK. If you look at most Jund lists, about the same number of lists run 4-2 in favor of TS, 4-2 in favor of Iok, and a 3-3 split.

Rarity is a function of complexity, of impact on limited (both really good and really bad), and 'coolness'/impact. Thoughtseize is just the staple black discard we get in every block, but randomly rare in Lorwyn and now stuck forever at that rarity.
My point is that the best discard spell (that isn't Hymn to Tourach) is fine at rare
Sure it's only one mana less than Distress but that makes Thoughtseize better, or at the very least faster
It isn't a huge increase in power over Distress but it's there
At some point the best of the crop can certainly be argued to be a rare
Anyway based on that guy who claims to hae opened a case Thoughtseize isn't in Modern Masters so look like we might have to wait two years for MM2 to find out if Thoughtseize being rare was indeed a mistake
Good luck with WotC printing thoughtseize at anything below rare when it's $50+. They don't want chronicles 2.0/they don't want people raging about investing 200+ per playset of thoughtseize only to have it plummet in value due to it being uncommon.
WotC said somewhere they regretted putting thoughtseize at rare and not uncommon, but it's too late now to fix their mistake.

Rarity controls for power in limited, not constructed. Making super constructed/mediocre limited cards rare is just gouging packs, and I guess shafting pauper.
It would be totally fair at uncommon as far as limited goes. I'm not sure they'd do that though, simply because it's worth so much now. Printing it at uncommon would detriment the value quite a bit. As you know, wizards is afraid to do that.

I do not personally own any thoughtseize and would love to pick up a set for $40, but if WoTC was to ever undermine the secondary market like that, I would probably sell of my entire collection and quit playing constructed; I both collect and play. If there was no level of security that my collection could retain some value I would have no reason to "invest" in a deck.

To elaborate, Magic is a card game. Wizards NEVER promised anything with regards to investment. In fact, almost all other forms of gaming deprecate over time. I'm basing this on personal experience with various video game systems (buy new at 60, sell used at 20, 10, or even 2, depending on game), D&D books, and Warhammer (Which, unless you are a master of the painters craft, fall in value when built and painted).
The reason you invest in a deck is the same reason you "invest" in Warhammer. To play it, and play with others using it.

They either think that Thoughtseize is on the fence of being banned or it will be reprinted in the near future.
Wizards did mention that a few modern staples did not make MM because they will be reprinted soon.
