I believe the default installation location is C:\Program Files\MagicSetEditor2\data, so that's where it should go (unless you set it to install somewhere else)
EDIT: Uploaded new PDFs for Caeia and Eldrazi Unleashed as well. No huge changes here, just updated the PDF since it was on a much older version.
While I intend to do a large balance pass over the entire block, followed by some focus playtesting and multiplayer-centric cards, I intend to close out this phase of the process (ie; the focus on this specific set) shortly. Any last comments before I do?

Colorless Anthem2WW
Enchantment (R) Antichroma - Each creature you control gets +1/+1 for each colorless mana symbol in its mana cost.
Avatar of the End: - We went around on this one a few times, but never reached something that I cared very much for. It's still flagged as a potential change, I just haven't seen a change that I like yet.
Silver Flame Conscript - I think this card is good where it is. When we do a pass over the entire block I'd like to add a few more Silver Flame bodies, but ultimately this card isn't meant to be a high pick in limited. It's meant as a basic 'filler' body that doesn't hose purity.
Telvan Snapfin - It's still return to the top, which is the core of its design, but it's cost has been drastically increased to balance.

Armed to the Teeth - In another set, I think this could safely be +2/+0, but that would be far too good in this format.

Alpha Wurm - You're right. At the moment, it's a boring big green mythic. Question now is how do we turn it into an awe-inspiring awesome green mythic?
On the Conscript, I would make it maybe a bear or a 1/2 since really 1/1s don't matter in Limited.
Breath of Arnakh - In the GDS2, Maro says that he doesn't like firebreathing instants or sorceries. Also I think that the increased mana production will power out something other than this card.

Alpha Wurm: Darn you, Worldspine Wurm. Well, in its core, it attacks each turn. We should have stuff to aid it in that task. Trample helps, but what other ability could help? I like "Whenever ~ attacks" or "Whenever ~ deals combat damage to a player" triggers. Make it big, too.
Conscript of the Silver Flame - Added effect 'Whenever a creature of the chosen color enters the battlefield under your control, ~ gets +1/+1 until EOT.
Alpha Wurm - Lowered cost, lowered P/T. After looking through the block, green needed card advantage and a midsize creature, not another high cost fatty.
Breath of Arnakh - Redesigned. Is now 'Fiery Countenance', and provides similar benefits but as an aura.
MSE file and PDF have been updated accordingly.
EDIT: On a semi-unrelated note, the current set symbol for Annihilation (the circle) is a placeholder - in fact I'm not happy with any of the set symbols. Anyone out there good with this kinda thing?
Some short comments before you go into that other design phase thing:
Volcanic Terrain: This deals 15 damage at 5 mana. You should maybe reevaluate that.
Tyraam's Destroyer: I don't like the looks of most of the colorless cards. The artwork never fits the frame. Make sure that all important details are within the normal art box, that there is a significant drop of contrast on the border to the semi-opaque region. Else it looks bad. For example, I think this version of the Wurmgod looks better.
Bask in the Light: If there are cards depicting women taking a sunbath in ecstasy, that doesn't quite tell the story of the plane dying. I would change the flavor of this card 180 degrees.
Drone Cycle: These are all pretty insane, except for the green one. I would tone them down a bit.
For those interested in helping playtest the set, I've packaged the cockatrice plugin inside a nifty self extracting installer that will install the plugin for you, provided you are running Windows Vista or Windows 7, and provided that you have Cockatrice installed.
Note - installing this plugin will render you unable to access any sets except the ones included in the plugin (CAE, ELD, and ANN). To access the old sets again, an uninstaller is included and can be found in C:\Users\User\Appdata\Local\Cockatrice\Cockatrice
This installer should not work on Windows XP. If you are still running XP and want help installing this plugin, toss me a PM.

A few comments on playtesting that's been done so far:
Consume works. At this point, I've yet to see a degenerate consume deck in either limited or constructed. It seems to be a fairly strong strategy against multicolor decks, while less so against monocolor.
This set has flat out been fun to draft. Playing with printed proxies with some friends locally was the most fun I've had with the set yet... interaction of the night was when player 1 (who had 2 creatures into play - 1 with defender) facing down player 2's Gideon with 7 loyalty. Player 1 draws the blue prismatic equipment (that has "U, T: untap target creature") to untap his equipped merfolk to swing through at Gideon. This gets followed up by a horrific birth on the merfolk, which leads into a Scion of Emrakul via the extra mana from the spawn tokens. Gideon finally blows himself up to search for an equipment and swings through underneath the Scion for lethal.
Prismatic, while functional, has memory issues that gets frustrating. One tester suggested it be changed to simply trigger 'at any time'. Taking this suggestion into consideration.
As Propyhlaxis suggested, changing Epitaph to being Sorcery speed only is being considered.
I'm getting better at using cockatrice, but I still haven't figured out how to exactly run a game. I have tried putting together two decks, mono-green and mono-blue (which seems less effective than mono-green).
I really like despair, it turned out very well for both flavor and for crunch.
I really wish I had the time to do a better comb-through than I have, but will post more thoughts later.

It brings me to cockatrice deck editor. What should I do?
You'll have to copy the 3 folders of images (CAE, ELD, and ANN) into your AppData folder where the downloaded pics for Cockatrice are.
Then, you'll need to copy Cards.xml into the Cockatrice folder in Appdata. NOTE - Make a backup of your current file, otherwise you'll lose it.
EDIT: Fixing more bugs in the plugin, in this case many different cards aren't displaying images.
