Hey, fun. Two things: First, what are you intending with "lose all damage"?
Second, maybe add Haste? I know it's already got Flash, which I guess represents how Supes appears out of nowhere (possibly a nearby phone box) when trouble strikes. But he's also a speedster, so, although it makes very little difference in power level or play patterns, I'd like it mostly for the flavour, but also to make it feel a bit more Red.

Yeah, players don't get damage marked on them like creatures do, so you can lose that part.
And I agree 3 power feels a bit weedy for a dude who was throwing cars around, even in his very earliest appearances. What kind of format power level were you aiming for? Given something like this would likely be unprintable outside of a Secret Lair or similar, I think making him a 4/4 might be okay? Like, it's obviously very strong in Commander because of the Indestructible, but that's still 10 attacks (6 as a commander) to kill a player. And that would also make him feel a tiny bit more Red. What do you think?

While it’s already a crowded card, a red ability would be a direct damage ability to represent his heatvision or haste/first strike to represent his speed
Even if it was just 6 life gain that would be excellent, but I honestly think this would want to be gain 10 life.
It is dangerously a little expensive for its 3 color designation. Its effect wants to support it I realize. The Elder Dragons and the Primeval Dragons were magnetic in their time, but even they always faced contrast from another great light of appeal. Just saying, don't only see the one light, see all the light. This could hold even greater appeal in the other light, especially with its P/T here. Superman is like a 7/7 on scale imo.
This was designed with commander in mind, though at a time before universes beyond was a concept.
I like the first strike idea. Would keeping his base stats low but adding double strike be out of hand?
I'm not sure first strike really does anything because of the indestructible - he's not exactly trading with 4/3s without it, you know?
I did like rowan's idea of giving him more abilities to represent his powers. Here's my take on this design:

Flying, vigilance, haste 2W: Superman gains double strike and indestructible until end of turn. 2U: Target creature doesn't untap in its controller's next untap step. 2R: Superman deals 1 damage to target creature.
If you would lose the game and Superman does not have a Kryptonite counter on it, instead, your life total becomes your starting life total, exile Superman and end the turn.

I've tried to make the design symmetrical, even though I think Superman is pretty purely White in flavour in most incarnations. I added a couple of abilities to represent his super strength/invulnerability, frost breath and laser vision. Vigilance covers X-ray vision, and we do super speed with haste and flying with, well, flying. A bit kitchen sink, but that's his character design.
I scrapped the flash to keep the cost down, because I'd added haste, and because every time I saw it, it made me think of The Flash
Finally, I tidied up the 'save the world' restart the game ability - slightly to save words, but also so he has some weaknesses (heck, maybe milling is his Kryptonite).
Staying true to the character, he should probably just have indestructible all the time, but I think that would probably be a bit oppressive at this cost. Now he's kind of a souped-up Lightning Angel.

See, this all hits the nail on the head. The choice you run into is: do you make Superman the keyword & ability soup his powers dictate, or do you make him the guy that saves the day? I'm starting to think the answer is some kind of double card mechanic.

Here's a suggestion. Cut the activated abilities, make him indestructible when he etbs the first time and take off vigilance to balance the indestructibility.
