New type of counter: 'Overcharged'(You may remove a overcharged counter from a permanent at anytime to give it indestructible until the end of turn. If you do that permanent deals 3 damage to you.) This ability comes from the counter the same way a +1/+1 counter gives a creature a buff.

Gira is significantly undercosted for its effect. Either drop the tap to overcharge or drop the every new thing is overcharged.
Duplication is neat but again significantly undercosted. Ignoring its kicker which is fine. You could get either of its effects at 3mana. Getting both needs to cost at least 5 possibly 6.
Lightning soul is fine. Its overload might be overcosted.
Lightning tornado, the fact that it doesn't do anything unless kicked is a headache to explain to players. Otherwise its a very interesting design.
Meteor Wave, the fact that it can return a creature with 3 or less toughness is another headache for players.
I would just add to what user said that putting that complex effect inherent to the counter is a bit much complexity wise. It’s one thing where there are printed keyword counters like in Ikoria or the counter goes on the card that makes it like Kappa Tech-Wrecker, but tracking a complex activated ability in this way is a high mental load.
I'm not sure whether the overcharged counter effect is one that you actually want at the frequency/volume of a set mechanic. It seems most likely that it would be used if there was also a theme around getting other benefits from having them and turning them in for other effects. I also agree that the effect you get for the counter is pushing the complexity limit for what you can attach to a counter.
