Protection from all colors isn't something to be thrown around light. There are relatively few colorless cards that target creatures, and by and large it is also unblockability. I speak of Apex prototype in less than terms. Even disregarding comboes like Pariah's Shield, a simple Bonesplitter gives protection from everything except for artifacts, which is convenient. I honestly want to know under what assumptions you think this card is fair. I mean, WORSE case it's a Hill Giant.
Freshwater Cup -- Braidwood Cup, Fountain of Youth, Ivory Cupet. al. and Convalescence do not like this. It seems that Wizards does not like repeated unconditional lifegain, even 1 measly life per your upkeep... I find nothing wrong with it, but then again in a Mirrodin-style setting it could probably become very annoying without a Shatterstorm effect.
Coalgrinder is overpowered. It outclases Prodigal Pyromancer, as well as being red mana accel. Add R?
The operate mechanic reminds me of banding somewhat... Thank god it's not as half as convoluted as banding was. I like the idea though, but here are some improvment ideas. Vehicles get +1/+1 for each creature operating it. Max number of creatures that can operate it. Only as a sorcery. Only creatures below vehicle's CMC can operate it.
For Freshwater cup, I would raise the cost to 3 or 4, and also make it optional for easier game play.
Artificer's Toolbox is nice and all, but a little limited. Maybe add a sacrifice version, like "Sacrifice Artificer's Toolbox, Remove any number of charge counters from Artificer's Toolbox: Search your library for an Equipment or Vehicle card with converted mana cost equal to or less than the amount of charge counters removed this way and put it into play. Then shuffle your library." Probably too wordy for both to be on the card though.
Apex Prototype is very overpowered. 3/3 for 4 is playable in limited, but in various constructed formats, depending on how much equipment is in the meta, it becomes a real beast.

Coalgrinder -- Ehh.... still shouldn't creep on Prodigal Pyromancer. Frostling (w/o sac.) + red Llanowar Elves = :2mana::symr: or maybe :symr::symr:.
