So I have briefly discussed this in other threads before. I have looked on countless deck lists on YouTube and other websites, and from time to time people throw in zur the enchanter in their decks as one of the 99.
I get that, he is amazing. He basically nets a tutor able card every combat he survives to. At worst he eats hate or removal as soon as he hits the board, meaning he still gets some value.
Sisay makes a lot of sense as one of the 99, because a) she's a Green creature, and thus trivial to tutor for in a G/x deck, b) you might not want to devote your whole deck to the legend toolbox, and c) putting her in a G/W/x deck makes her somewhat stronger with a wider range of targets than just straight G/W.
A similar sort of argument can be made for Arcum Dagsson, for slotting him into Sharuum or something.
Quite frankly, if a Legendary Creature's effect matches your demands for a certain deck, it's totally irrelevant if that creature happens to be a popular Commander as well.

I run Sisay in my Rafiq deck, along with Hanna, Elesh Norn, Linvala and Avacyn (and next time I revise it, I may pull something else to add Sigarda and Teeg). Sisay lets me pull back a tucked Rafiq, and also (with Eladamri's call as a possible back-up plan) lets me seek out some other utility or threats appropriate to the board state of the moment.
I have Melek in the 99 of my Riku. I wanted to build a Melek deck, but when I realized just how awesome green ramp would be coupled with all the blue/red cards I had for Melek, I switched to Riku and stuck him into the 99. I'm never sad to see him.
Riku is the commander, but Melek is my deck's poster boy.
Kaalia loves legendary creatures, considering many of the most powerful creatures she can summon are legendary. Avacyn, Iona, Yosei, Kokusho, and Rakdos are a few nameables.
My Glissa deck runs both of it's colors Praetors. The Praetor cycle is pretty much slottable in any deck that can run them.

I play Experiment Kraj, Prime Speaker Zegana, and Momir Vig, Simic Visionary in my Vorel of the Hull Clade deck. The deck is a marriage of Simic and Phyrexia, and all about counters and abusing proliferate, infect, graft, evolve, etc...so all three were must includes due to both flavor and how well they play. Kraj and Zegana play well with the various things that care about counters, and Momir rocks because the deck plays ~40 blue and/or green dudes.
i have Azusa and countless other green legendaries in Omnath so i guess it depends on the list and what it does for the list. Most are for ramp or work well with ramp. Here is the rough list from the top of my head. Azusa, Baru, Kamahl, Rofellos(I know I know hes banned), Patron of the orochi, Dosan, and Sakiko, Mother of Summer

It would actually be pretty good to have any general that's powerful in the 99 for political reasons. Having Arcum at the helm would receive a world of hate. However, if it was the centerpiece in the 99 and the deck had a less hated commander at the helm, I'm sure you're chances if winning is higher due to receiving less hate. It also opens you up to more colors, which has also been mentioned.
Running Momir Vig inside of Animar. There's very few mono red creatures in the deck, so he triggers a few times a turn to help set up what I want off the top pretty consistantly, especially when I've got Soul of the Harvest online.

What do you guys think of cards like captain sisay as one of the 99? Or ummm let's say the mimeoplasm, or how about merieke ri Berit?
What atypical commanders do you include in your decks as one of the ninety-nine?
What cards do u play with them to improve their use in your deck?
