The Cycle Index originated from the Wizards board, started by a user named zammm (Or known in MTGS as GrifterMage) there. Noticing that MTGS doesn't has its own cycle index, I decided to import the cycle index to here, for easy reference. Of course, credit has to go the different contributers to the thread and mostly zammm for making this possible. (All the names of the contributers are named at the bottom of the thread.)
A cycle usually constitues of five cards, representing each of the five colors in Magic. The five cards also usually have the same rarity and are within the same set. However, there are many cycles that do not follow this rule and this thread will cover as many of them as possible. Mark Rosewater has an article on the subject of cycles so be sure to check it out. Zen and the Art of Cycle Maintainance.
Simple cycles are sorted by the number of cards they contain, then alphabetically by their first card. Each color cycle lists its cards in color order (W-U-B-R-G), and each rarity cycle lists its cards in order of rarity (C-U-R).
This is the arrangement that zammm has adopted in his thread, so I am following it with some modifications. Most notably is the addition of the section 'Cycles which are either five or more'.
Of course, running a cycle index by myself is impossible. I won't be able to spot every cycle in a set, so some extra pairs of eyes will be useful. If you spotted a cycle not mentioned in this thread, post it here and help this thread grows! Remember to use the ctrl+f function as well to search for the cycle you want. Any other suggestions like the arrangments or the names of the sections are greatly appreciated.

Ravnica block contained a lot of cycles that consist of one or two cards from each guild. These ten- or twenty-card cycles are completely different in structure from most common cycles, and are thus listed here. (I have decided to classify the entire twenty-card off-color activators and bleed cards into groups of five and place as under 'Simple Cycles'.)
Sometimes, not all parts of a cycle make it. Some parts may be cut during development, to be replaced by something else. Here are a few of the ones we've seen, but there are probably hundreds more that we've never heard of.
During Tempest design, a cycle of five one-mana creatures with a sacrifice ability ('martyrs') was submitted, only to have the Blue, White, and Green cards cut during development. Only the black and red martyrs remained. See the Arcana article about this here.
According to MaRo, the white and blue cards from this cycle later saw print as part of a new 'martyr' cycle in Judgement as Benevolent Bodyguard and Hapless Researcher. Read about this here. (Look for 'Mogg Fanatic'.)
Originally printed in Urza's Saga as a fixed version of the rare and quite powerful Su-Chi, and then reprinted in Mirrodin, Cathodion was given a common counterpart in the next expansion. It's possible there was a rare in the works at one time to complete it, but if so, it was never made.
Turf Wound, an update of Visions's Solfatara, was printed in Invasion, and was followed by Cease-Fire in the next large expansion. Coincidence? Possibly.
Was there ever a green card that fit with these four? One observation was the printing of Stand or Fall and Fight or Flight in the same set. Perhaps these two enchantments were the missing pieces of the four card cycle.
Originally, these creatures were to be part of a cycle of common Morph creatures with protection from a certain creature type. The other cards were dropped when playtesting showed there were too many small Morph creatures at common.
According to the Card of the Day, R&D planned for there to be a counterpart to Fog in every color. The Red and Blue ones were cut in development, but the other two made it on to real cards.
According to this Magic Arcana, these two items were originally designed to be part of a three-card cycle of 'Jinxed' items that had an effect when all three were in play. The idea was scrapped before Exodus went into design, however, so it never came to be. Check the article for more.
Printed in Fifth Dawn, these two cards may have originally had a rare counterpart that sacrificed three artifacts for its effect. Unfortunately, we'll probably never know.
Most cycles simply end at the size of five, yet there are some that have more than that. I have listed a bunch of 5-card cycles, and their add-ons. Note that this section is different from the 'Additions' section, as this section covers cards within the same set.
Artifact Ward was added to this cycle in Antiquities.
Special-case Cycles
These cycles don't really fit into the clear-cut definitions, so they have a section all their own.
The Atog Cycle
As stated by MaRo here, a cycle of atogs was created, spreading over five sets. The five sets are Antiquities, Mirage, Visions, Weatherlight and Tempest.
Seen in this Magic arcana, there is a plan to create a Legendary land in every block, beginning from Mirage. The final Legendary land, Keldon Necropolis, was created in Invasion block and putting a conclusion to this Mega-Mega-Cycle.
In Mercadian Masques, a set of rebels which search for other rebels are created, along with a set of mercenaries searching for other mercenaries. Each set has increasing converted mana cost, with the rebel set starting from 1 to 5 and the mercenary set starting from 2 to 7.
With the released of Mercadian Masques, we saw one of Magic's most iconic creature, the Morphling. Its abilities make it one of the most fearsome blue creature finishers for a long time. It was even dubbed as 'Superman' for its invulnerability. Although Morphling isn't as great as it is used to be, Magic still commemorates this creature via various cards mimicking its abilities.
Pemmin's Aura - This aura, which was released in Scourge, gave any creatures you like with the exact abilities of Morphling. It was even dubbed as 'I am Superman'
Greater Morphling - Released in Unglued. Sadly, you can't play this card in legal formats.
Windreaver - Released in Dissension. It is the only Morphling's descendant that isn't a shapeshifter and is multi-colored.
Torchling - Released in Planar Chaos. The art of the card itself references the most closely to Morphling, but instead of two identical twins, one of the creatures is on fire.
Thornling - Released in Alara Reborn. It has the highest P/T out of all the descendants, even higher than Morphling itself. It is also the only Mythic rare, compared to the others which have a rarity of Rare.
Planar Chaos Timeshifted Cards
In Planar Chaos, a total of 45 cards were reprinted from previous sets, except that each of them has their color changed. The abilities were also tweaked to fit the new color designated to these cards. Each color in Planar Chaos received 9 of these cards.
Coming in first in a Favorite Legend Voting, Akroma is featured thrice throughout the Time Spiral. First as a Timeshifted card, then as a Planar-shifted red Akorma, before finally being commemorated through a memorial. No rest, no mercy, no matter what indeed.
These three cards, when put together, convey a short scene aboard the Weatherlight between Greven il-Vec and Vhati il-Dal. See this Magic Arcana for more information.
Though not related mechanically, these two cards are related through flavor. The original flavor text for Vizzerdrix (It debuted in Starter) highlighted this relationship. Its swamp cousin may be meaner, but the Vizzerdrix is much bigger.
A reference to the twelve Chinese Zodiac animals. This cycle is arranged in the way according to their order depicted as in Chinese astrology.
The Legends MEGA-cycle

All 55 Legends in the Legends set fall into one gigantic pattern. Below is a completed list. (I can't draw out the entire family tree, so I can only list down the cycles in this way. Any help on this is greatly appreciated.)
In Torment, a cycle of Possessed creatures excluding black was printed. Each one was able to destroy their own respective colored creature upon reaching Threshold. Repentant Vampire was similar to these creatures in a similar way, capable of destroying black creatures upon reaching Threshold. Whether it was meant to be a part of the cycle was never answered.
In Time Spiral, Phantom Wurm was printed, but there was no white counterpart to it.
The Advocate Cycles
The Advocates, printed in Judgement, are five creatures, two green, three white, with similar abilities and mirrored flavor text. Both green and white have a common and uncommon each, with white having an extra rare.
Eight Ninjas, with the Ninjutsu mechanic, were printed in Betrayers of Kamigawa. The Ninjas are splitted equally to four blue Ninjas and four black ninjas. Among the four in each color, two are common, one is uncommon and the last one is a rare Legend.
In Arabian Nights, two mirrored four-card cycles were created; one of Djinns and another of Efreets. Both cycles lacked a true white component, but King Suleiman filled in the gap.
This one features ten Spirit Avatars, or otherwise known as the Demigods of Shadowmoor. Each of them has a tale known as the Seer's Parables describing about it. Each Demigod casting cost is exactly HHHHH.
This cycle features 'blessings' that are granted by the Demigods. If the enchanted creature shares both of the colors of the blessing, the creature is granted the maximum effect of the Aura.
This one features ten Lieges. They are able to boost up creatures which share color with them. In Shadowmoor, all the Lieges have the Knight subtype. In Eventide, all the Lieges have the Horror subtype.
This cycle features ten 'splash' hybrid spells. You may opt to use only mana of a single color that corresponds to the spell to play it, or use mana of both color for an extra effect.
The Tempest Slivers are two five-card cycles, one Common, one Uncommon, and the Stronghold multicolor slivers are a five-card Uncommon cycle, turning the entire group into an interconnected ring.
The Legions Slivers are a cycle of three five-card cycles, one at each rarity.
The Time Spiral Slivers are similar to the Legions Slivers, except they have an additional common cycle and multicolored cycle.
The Planar Chaos Slivers are a cycle of common creatures which have out of color abilities. In addition, it also introduces a set of enemy-colored slivers.
The Future Sight Slivers have keywords that may appear in the 'future'.
In Magic, there are several groups of cards that, while perhaps weak on their own, group together to provide you with something much better. Take a peek at Magic's Specific-Purpose cycles:
It's debatable whether Rogahh actually makes his adherents better, or worse. Kher Keep, which is created in Time Spiral, creates a bunch of Kobolds of Kher Keep.

I never read the Mirrodin cycle books, so I never knew the sex of Kaldra. Reading through the wikipedia, Kaldra is referred to as it. Maybe someone can shed some light on this issue.

Turf Wound and Ceasefire have been combined into a 2(W/R) Hybrid spell that stops both lands and creatures depending on the color. Might this be a loose cycle?
This might be a loose cycle, but I won't be including cycles like this into the Index. As there are also other cycles with similar situation (Cankerous Thirst mimicking Consume Strength comes into mind), I will have to put all these cards in as well. But in any case, I appreciate your post.

Here are the cycles for Shards of Alara. This set sure has a lot of cycles for such a smaller main set. I may have miss out a few cycles this time round, so do post them if you find them. (Especially the three-card and two-card cycles.) Help is again much appreciated.
Battlegrace Angel - Sharding Sphinx - Archdemon of Unx - Predator Dragon - Spearbreaker Behemoth
This cycle features the 'prominent' creature of each shard, with a mechanic related to the related shard.
Battlegrace Angel - Promotes Exalted
Sharding Sphinx - Helps to create more artifacts
Archdemon of Unx - This one is tough. But in my opinion, this one helps the Unearth mechanic by enabling you to use Unearth when the creatures are sacrificed to the Archdemon.
Predator Dragon - Devouring creatures. (Flameblast Dragon to me is just another big fattie red dragon which has little to do with the mechanic of Jund compared to Predator Dragon.)
Spearbreaker Behemoth - Helps your creatures with power 5 or greater.

The Possessed Cycle
In Torment, a cycle of Possessed creatures excluding black was printed. Each one was able to destroy their own respective colored creature upon reaching Threshold. Repentant Vampire was similar to these creatures in a similar way, capable of destroying black creatures upon reaching Threshold. Whether it was meant to be a part of the cycle was never answered.

The Phantom Cycles
The Phantoms are a three-card green rarity cycle that was printed in Judgement. It's mirrored in white with a WG card as its rare.

Phantom Nomad - Phantom Flock - Phantom Nishoba
In Time Spiral, Phantom Wurm was printed, but there was no white counterpart to it.
The Advocate Cycles
The Advocates, printed in Judgement, are five creatures, two green, three white, with similar abilities and mirrored flavor text. Both green and white have a common and uncommon each, with white having an extra rare.

The Ninja Cycles
Eight Ninjas, with the Ninjutsu mechanic, were printed in Betrayers of Kamigawa. The Ninjas are splitted equally to four blue Ninjas and four black ninjas. Among the four in each color, two are common, one is uncommon and the last one is a rare Legend.

In the Shadowmoor block, there are a few ten-card two-color cycles that spans over the block, like in Ravnica block.
Godhead of Awe – Ghastlord of Fugue – Demigod of Revenge – Deus of Calamity – Oversoul of Dusk - Divinity of Pride – Deity of Scars – Overbeing of Myth – Dominus of Fealty – Nobilis of War
This one features ten Spirit Avatars, or otherwise known as the Demigods of Shadowmoor. Each of them has a tale known as the Seer's Parables describing about it. Each Demigod casting cost is exactly HHHHH.
Steel of the Godhead – Helm of the Ghastlord – Fists of the Demigod – Runes of the Deus – Shield of the Oversoul - Edge of the Divinity – Gift of the Deity – Favor of the Overbeing – Clout of the Dominus – Scourge of the Nobilis
This cycle features 'blessings' that are granted by the Demigods. If the enchanted creature shares both of the colors of the blessing, the creature is granted the maximum effect of the Aura.

The Sliver Cycles
Slivers are one, big, happy family; all Slivers ever created belong to a series of interconnected cycles. (With the notable exception of seven cards: Sliver Queen, Sliver Overlord, Metallic Sliver, Venser's Sliver, Sinew Sliver, Sliver Legion and Sliversmith. Also, Hivestone turns all your creatures into Slivers, although they are not able to share their abilities like their Slivers friends.)
The Tempest Slivers are two five-card cycles, one Common, one Uncommon, and the Stronghold multicolor slivers are a five-card Uncommon cycle, turning the entire group into an interconnected ring.
The Legions Slivers are a cycle of three five-card cycles, one at each rarity.
The Time Spiral Slivers are similar to the Legions Slivers, except they have an additional common cycle and multicolored cycle.
The Planar Chaos Slivers are a cycle of common creatures which have out of color abilities. In addition, it also introduces a set of enemy-colored slivers.
The Future Sight Slivers have keywords that may appear in the 'future'.

I never read the Mirrodin cycle books, so I never knew the sex of Kaldra. Reading through the wikipedia, Kaldra is referred to as it. Maybe someone can shed some light on this issue.

This cycle features the 'prominent' creature of each shard, with a mechanic related to the related shard.
Battlegrace Angel - Promotes Exalted
Sharding Sphinx - Helps to create more artifacts
Archdemon of Unx - This one is tough. But in my opinion, this one helps the Unearth mechanic by enabling you to use Unearth when the creatures are sacrificed to the Archdemon.
Predator Dragon - Devouring creatures. (Flameblast Dragon to me is just another big fattie red dragon which has little to do with the mechanic of Jund compared to Predator Dragon.)
Spearbreaker Behemoth - Helps your creatures with power 5 or greater.
