Which floor rules? If you were trying to apply competitive type rulings to a casual REL event, you might have gotten an answer like this.

Bringing your draft deck to dinner doesn't seem like a problem, its not like you would have to leave the store to switch out cards. If you're going to cheat, it wouldnt be hard to do it inside the store. It seems to me like the owner overreacted.

I don't know about this whole "chaos draft" thing. My local shop has run a chaos draft before, but it was not sanctioned and only used for our Dragon League. It IS NOT sanctionable. You can sanction a draft of any packs (Onsalught, Ravnica, Mirrodin, anyone?) AS LONG AS EVERYONE HAS THE SAME PACKS. Otherwise, you cannot sanction it.
Well, you're not supposed to, at least. You can, technically, but it's not supposed to be, and if found out, the store might get in trouble. Maybe just a warning, I'm not really sure.
As for the wonky points system for Swiss... It doesn't seem like you can do that, and I doubt it's allowed, but you'd have to ask someone more knowledgeable than me.

It's frowned upon, but in a store where all the players are known and trusted, it's often allowed. There are a few places within walking distance of my local shop, and people often go get food and don't let their deck off of them. -Jack

Absolutely not sanctionable. Sanctioned draft formats require all players to have the exact same configuration of packs.

Never heard of anything of the sort. Contact the DCI; the worst they'll do is tell you they allowed it (which I'm sure they didn't).

Given the high incidence of theft of cards, I wouldn't ask players to leave their decks unattended.

Yeah, i would actually tell people they SHOULD take their decks with them to dinner... as Binary said, leaving them laying around the store makes it way to easy for a tempted soul to help himself to some rares...
I would absolutely report this store to the DCI. None of the tournament specific things you have mentioned are legal under DCI tournament guidelines. The draft deck thing is not covered under tournament rules specifically, but anyone that says you can't take your deck with you when/if you leave for a while is not interested in the security of that customer's product.

Were you doing a draft where you use the rares from the pool as prizes for the end? That's the only circumstance I can imagine where they wouldn't want you taking your deck off premises. And even then it isn't a part of any of Magic's official rules. If what they're worried about is people changing their decks, all they have to do is have people register them. It's not like you have to be outside the store to illegally modify your deck, anyway.
The whole thing sounds very fishy to me. The special "teaching store" designation is absolute and obvious bunk. It doesn't even make sense. How does making up your own house rules make it easier to learn Magic? Learning Magic means learning the rules. Ridiculous formats and byzantine scoring structures might be fun for some people, but they certainly don't make it easier to learn.
If the store wants to run goofy tournaments, they're free to do so, but they can't sanction them and they can't call them FNMs.

Then I would do what some others in this thread have said, and report this store as quickly as possible to the DCI. I would make the store owner pay for doing something like this and being a complete asshat in general. But I would only do that if he wouldn't listen to reason from established players and from the community. Heck, I'd print off this topic and walk it up to him in person and show him the response, and if he just said up yours, I'd sick the DCI on his ass.
