Eldrazii have changed things in my mill deck for sure, but there's still enough Instant Graveyard Removal and RFG stuff that it still works. I just had to pull all my Plan B and counterspells and focus on combo... which is douchy as sin.
You can also Stifle/Trickbind the "shuffle graveyard to library" trigger.
Kazuul, Tyrant of the Cliffs definitely has a lot of potential. I could see him with cards like Fumiko the Lowblood wreaking havoc all over the table. Hell, the creatures don't even have to attack you; you could mindslaver someone into attacking all out into another player, then alpha strike the guy who's turn you just stole.
Kazuul specifies that you have to be the defending player.
Tap Auriok Windwalker to equip the boomerang to any other creature in the combo, then use it's ability to do one damage. Then discard it to Mind Over Matter to untap Auriok Windwalker.
Sacrifice Saffi targeting 'lark, then sacrifice Sharuum, lark and karmic guide. Lark brings back saffi and guide, guide brings back Sharuum. Sharuum returns the Boomerang to play.
Experiment Kraj is a fun dual-colored. There are a ton of cards that have synergy with him, and you can also steal a lot of abilities from the people you play with. Blue and Green are very solid colors as well for control and mana ramp.
One question that I have for anyone reading this is, can one double stack scion's ability by making him a Shivan Hellkite, pinging each opponent, and then making him Nicol Bolas so that each opponent discards their entire hand? I am very misguided as to if this is proper, I have been told that it works by some, and told otherwise by others. Generally, I ask the people I am playing with if they would mind if scion double stacked his ability, along with asking them if its fine that I play with Kokusho.
You can't double stack it. If you want him to be both then you need to put both on the stack at once, but if you do that then there's no way to turn him into Nicol Bolas before the Shivan Hellkite ability resolves.
Not many people were prepared for fast - I went B/W because my other colors were worse, and ended up winning a lot of games really quickly with small levelers who got big fast. I'd also recommend against 3-color, everyone I saw try it got mana screwed somehow or took too long to get going.

I like Strength of the Tajuru better then Thrive - instant speed and it can offer a lot of offensive power as well if necessary.
That said I don't run it in my Kraj deck, getting counters on creatures isn't that big of a deal.

Survival of the Fittest would make it not quite so bad to assemble the combo.
It That Betrays gets ridiculous with him out.
If you run more creatures (I run a goblin-sac sub theme in my Thrax deck), you can make use of Grave Pact.

Hard-casted Emrakul with equipment, now. That's another story. That or Akroma's Memorial.
