I am fairly new to Vintage, and I recently brewed my first build. It is a Mentor Control deck. The general idea is to control the board and draw lots of cards until we can resolve a Monastery Mentor and absolutely explode with tons of spells to make tokens, and hopefully have a Yawgmoth's Will to cast it all again, or a Time Walk to win the game right after.
Why are you running Dark Confidant in this list? It seems actively counterproductive for you. Honestly, I might even suggest just cutting black as a color unless you want to go more whole hog on it.
Black as a whole provides a fair bit for this deck, especially with Notion Thief. It is a total hoser against blue based decks. Also, having both Vampiric Tutor and Yawgmoth's Will to increase overall explosiveness seems important to me.
All being said, I am inexperienced to the format, so if I were to cut black all together, what would you recommend as replacement cards?

Ehh... Not against Merfolk. Really just the mirror match, Standstill, and Jace in general.
Honestly I think I am going to keep black in the deck. I do agree however that Dark Confidant goes against our game plan, so I think he is going to get the axe. Yawgmoth's Will also isn't great, so I think I will remove it as well for some more of the disruption spells you mentioned.
I think the highest I am willing to go is 3 Monastery Mentors as this is supposed to be a control deck, and we don't really want to see him in the early game.
Repeal has over performed in all of my testing. It can bounce any of our opponents creatures (including tokens) to clear the way, as well as send a Moxen back to our hand to get two triggers for free.
Overall, I have a bit more testing to do, and I will keep this thread updated as the deck evolves.
For what it's worth - I think the Dark Confidents are fine. Not fantastic, but he's a beater, card drawer and sometimes a chump blocker.
Before sideboarding, there's seven cards that have CMC 4 or greater in terms of Bob. Even just hitting one, not to mention two, is a significant chunk of life. After sideboarding, it likely looks works.
I am going to continue to test, and if I find I am losing games to Bob's life loss, I will cut him, but until then, I find is drawing ability to outweigh his disadvantage. If we look at the deck, 41 of the cards are 0-1 drops. There are only 7 5+ drops in the entire deck, so the chance of losing a large chunk of life is rather small.
As far as side boarding goes, there are no spells that have a CMC greater than 2, and given that Notion Thief and a couple of Force of Wills come out in a lot of match-ups, I would say we look better post board.
Overall, I have to do more testing. I am thinking of replacing him with Demonic Tutor, but only time will tell if that is the right call.
So as much as Bob was okay, he only really shined when combined with Jace, the Mind Sculptor or Sensei's Divining Top. That being said, I discovered an absolute GEM from Kaladesh. Paradoxical Outcome. It draws a ton of cards off of our fast mana, and lets us replay them all to get even more mana, AND we get to trigger Monastery Mentor a bunch of times. It is the definition of what we want to do in the deck.
Please continue to offer suggestions so I can make this deck as good as possible!

He does not, however, synergize with your higher-than-usual average CMC.

6 cards. (I'd bring it up to 8 by cutting Repeals.)

You could also consider cuts for a Sudden Shock and/or some Lightning Bolts.
I feel Skullclamp is a weak choice right now, too, so maybe cut that as well?
