I agree. My cube is in a major state of flux right now and I am thinking of dropping the Coalition Honor Guard due to it being such a prick of a card. The legionnaire is great; without being a buzzkill.
Yeah I can't ever imagine putting that card into my deck, much less using a draft pick on it. Note, it doesn't work with retrace because you're discarding a card as a cost, not due to an effect.

A card for lifelink is always tempting, especially in a cube with more conditional removal or less removal overall. It can also be used to blank your opponents worst threat. It seems solid for more controlling decks.

I've been completely away from MTG for 2 years (since Theros block) and now I want to update my cube and I've no idea where to start...
I imagine I'm missing tons of new key cards...

It didn't get updated since Origins, but at least the Khans of Tarkir block is in there. And somewhere in this forum (I think in the spoilers) the other editions are discussed.
You can also peek at other people's cube her in this forum and see what they are playing from the new editions.
Then I'm not really set on the rest, I was thinking Esper (WUB) blink, but I'm not sure.
So I still need archetypes/themes for Mardu, Temur and Esper preferabbly with an overlap with other themes/archetypes.
I like your idea, for Mardu (WBR) you can go Swarm/Sacrifice and include Ponyback Brigade witch is great for the archetype.
The colorless section of your cube will have to be strongly focus on color fixing, and maybe include 2 or 3 cards per color pair and 1 cards per color trio.
And for Temur(RUG) you can implement an ramp theme, with big targets in both red and green and using blue as support or just hard casting Mulldrifter for value.

The only one I could think about add is the Stormscape Apprentice, and because esper has no cubable cards, all them are artifact-related (the only exception being Resounding Wave)

granger guildmage is probably better than thornscape apprentice, but they're closer
A possible problem with slotting these guys as 3 color cards is that in practice they function more like guild cards. For example, stormscape apprentice will be picked by a UW player just to be used as a tapper, but no one in UB should ever be picking it. Shadow guildmage is plenty good enough in BR as a pinger, but it's pretty rare for a UB deck to want a card that does nothing but bounce your own guys at the cost of your draw step.
Aqueous Form is a very cheap and effective aura, especially for hexproof creatures. Alexi's Cloak should read 'counter target removal spell and target creature has shroud'.
I've also got a soft spot for Flight of Fancy, but I realise it is unlikely to make it into a powered 360 card cube. I like it because it won't be prioritised by someone heavily in blue which leaves it open for other colours, particularly red or green. Drawing two cards and gaining evasion for a creature seems like a pretty sweet deal.
I would also consider including some more deathtouch combat tricks in various colours to help counter the hexproof creatures.
The first, because it works well with Auras, the second because it is an Enchantment that finds others, and the 3rd as it is a slightly overpriced body (it'll table) and it will Gravedigger your Nymphs
Commune with the gods is probably the best card in a hexproof deck after actual hexproof creatures and armadillo cloak. Vessel is the same effect but not as efficient.
Also no mention of hopeful eidolon? This is pretty much as good as armadillo cloak if you resolved rubbleback rhino. This deck is essentially a combo deck.

On the subject of hexproof answers, butcher's glee is usually the best unless they assemble something ridiculously massive or evasive. Butcher's glee is a really great card for pauper cube in general IMO, it's really powerful in a race situation
After watching time and time again the synergy between the eidolons (eidolon-aura turned into a creature, eidolon-aura enchants it, dies and turns into a creature, if you have a third repeat...) I am considering adding the Hopeful Eidolon. It is true that +1 is a lot less than +2, but lifelink is really powerful in this type of deck, and being able to have lifelink twice if you enchant the eidolon when is turned into creature, it could work.
I'm not selled yet, but I am really impressed by Leafcrown Dryad (on anything) + Observant Alseid + Nimbus Naiad.

I love the flavour and the artwork, but there are just superior versions of this card in white for one less mana and in other colours you would way prefer the cheaper/better creatures on offer with the same stats that don't offer lifegain.
I guess you're referring to Temple Acolyte and Arashin Cleric. Those guys do seem relatively good by offering the lifegain upfront, being cheaper and not having a double type weakness.
That being said, Bottle Gnomes really helps enable control in other colors by being the kind of grindy speedbump that aggro/midrange decks have to work hard to punch through. Black in particular loves the extra lifegain (very rare on a cubeable card at common) that it can Unearth, and the double type helps enable delirium (Moldgraf Scavenger off the top of my head).
They can also be bounced and flickered for more lifegain. In black I would prefer Vampire Envoy most of the time.
Whilst tweaking my cube into its current form I had Moldgraf Scavenger included. I think I will wait for the full release of Eldritch Moon before I consider delirium cards again.
My main question, that is realted to most cards I listed here: "What do you think of the risky high power, low toughness hexproof creatures (Sacred Wolf, Conifer Strider and Whirlwind Adept) in addition with an evasion and protection package?"
In watered down cubes I really like the low toughness hexproof creatures as it pretty much makes it a requirement to enchant them before they become super effective. I feel this is a great way of balancing the power of hexproof in pauper. It also opens the door to a lot of evasive support spells as well.
I guess the evasive auras are pretty unfun when combined with hexproof; the reason I removed Whispersilk Cloak. I do like them for enabling some blue shenanigans though. I'm currently running a compromise by watering down removal whilst keeping in a Slippery Bogle and a Primal Huntbeast. Both those creatures are also beasts which has some slight synergy with Wirewood Savage and Advocate of the Beast.
The problem with comparing Temple Acolyte and Vampire Envoy to Bottle Gnomes is that Bottle Gnomes will be played in significantly more decks than those two because its colorless.
As for hexproof, there are a few good evasion "aura's" that are playable on their own, such as:
- Wingcrafter
- Hyena Umbra
- Ethereal Armor
- Nimbus Naiad
- Spectral Flight
- Hanweir Lancer
- Madcap Skills
- Kitesail
- Aqueous Forms (maybe)
And in addition to this, auras that pump their toughness remove their biggest weakness. I don't think you need to go too deep on evasion aura's to make this viable.

I do like the bonesplitter ability on dega disciple and to a lesser extent ceta disciple, those guys are cute. Dega disciple is cool.
