As I have said elsewhere, I think that even if you are concerned about the 'guess' factor, It is enough to have morphs on 3 colours to keep the opponent guessing, as most decks are 2-coloured and a good amount have a 3rd colour splash.
That said, I think that if you abandon the guess argument, there is no point on having simetry at all, the same reason you don't have the same number of Unleash or Regenerate creatures among colours. Playing only the good-on-its-own morphs seems like a good move. I am also going towards that direction, even when I have considered a stranger alternative*.
If we took that rute, I aggre that black morphs are the worst, and even when I kinda like Haunted Cadaver, I see that it doesn't really go well with any deck I would like to play, even less if there are not other morphs in black.
Concerning the rest of your list:
- Gathan Riders: I added it with the last changes I made, and I have been unable to test it yet. But I expect it to be really good.
- Misthoof Kirin: Even when I still deeply dislike viligance on a an x/2 body, I could test it, as everyone says to me that it is good. No love for Daru Lancer? If you don't care about symetry, you should put it.
- Nantuko Vigilante: Would you say that it is almost always, better than Mold Shambler? Cause it that's the case I will make the change (And pray for better Green 6-drops to appear). Regarding the other 2 big morphs, I kinda see them as the green, creature, versions of Red's Xs spells. They are not super efficient in any of their modes, but have a lot of versatility. Which makes me wonder if red Xs spells are really that good, too.
- Shaper Parasite: I agree, is really solid.
Related Question: Ojutai Interceptor vs. Mystic of the Hidden Way. One has more power, the other a better evasion and has a cheaper morph cost (and really, if Misthoof Kirn is good, why the Mystic isn't??).
- Atarka Efreet: Probably, the main reason I want to include single-colour morphs in my cube. That said, isn't skirk marauder good enough, too? (supposing we skip the symetry rule). And what about Battering Craghorn? Last one, I still don't see why you consider the Dwarven Vigilantes a cubable, and the Skirk Commando a Borderline. The morph really synergises with the shock-spreading ability (even when I get that the other red morphs are better).
*The stranger alternative would be: to have a 'Morph expansion pack', that works putting one morph creature per booster, when you choose to draft with morphs. The problem with that (besides the awkwardness of it all) is, that I have the 5 wedge morphs already on my cube, and I don't see myself removing them anytime soon.

BFZ's Colorless Matters would work with the Morph theme too
