If it were me, I'd cut Ratchet bomb. I've seen all the others be SO good in games... and Black Vise is great to punish control, and non-control needs all the help it can get.
It certainly can be, but it kinda requires a specific archetype to be available, otherwise it's only average.
Yeah I think I'll cut it (at least for now) I eventually plan/hope to move to 450 and at that point I'll probably bring it back in.
I'd say Channel is a fine cut. This card is the definition of super-swingy and uninteractive. Either you can land a turn two mega-super colorless threat like an Eldrazi, Blightsteel, Karn, or even Wurmcoil, or a turn three Blaze to the face, or it does nothing. The former two scenarios provides very little outlet for counterplay, while the last is just doing nothing.

What golgari cards would you recommend using if you don't include Maelstrom Pulse or Pernicious Deed? I'm currently running Lotleth Troll, Abrupt Decay, Putrefy and Glissa the Traitor. I was thinking of replacing Glissa with either something like Deathrite Shaman, Putrid Leech or Vraska. These are cards I have lying around that I could add into my cube. I was leaning towards adding Vraska since it can deal with permanents like Maelstrom Pulse does. I know Vraska isn't as good as Maelstrom Pulse but it's still probably better than a lot a of other B/G cards. I don't have a lot of planeswakers in my cube so having Vraska wouldn't me much of a problem. I was adding Sorin and Ral Zarek to my cube and with Vraska that would only make 12 planeswalkers in my 400 card cube.

Troll, Decay, and Putrefy are all fine. For a fourth one, it depends on what archetypes you support. Deathrite Shaman is always solid, but you really need to be running fetches. Putrid Leech and Dreg Mangler are decent aggro options, while Vraska the Unseen is a decent mindrange option.

Would you run both Putrid Leech and Lotleth Troll? Would you try push for having more aggro cards in your golgari section of the cube? If I were to run Deathrite Shaman I only have the mirage fetches.

I would only run Putrid Leech and/or Dreg Mangler if I supported aggro in both Green and Black. I'm talking Jungle Lion-level support in green.
Troll is good aggro support, but he also supports midrange and reanimation strategies fairly well.

Making some cuts to get my powered cube below 400. A few head-to-heads, with explanations of the cuts I'm leaning toward:
Accorder Paladin v. Daring Skyjek -- I'm leaning toward Paladin b/c it is less able to protect itself. I do have a small token subtheme that likes battlecry, however. That said, Skyjek works well with tokens, too.
Jace Architect v. Tamiyo -- I'm leaning toward Jace which, while a fine card, seems to be the lesser of the three Jaces I run (Mind Sculptor and Beleren). I have a blue devotion subtheme going on, though, and Jace AOT, at 4-cmc, supports it earlier than Tamiyo at 5-cmc.
Innocent Blood v. Smallpox -- I'm leaning toward Innocent Blood. Innocent Blood mainly is there to give black an immediate answer to a powerful turn 1 play. Smallpox is probably superior in all other scenarios and more helpful to reanimator strategies.
Farseek v. Nature's Lore v. Awakening Zone -- I'm inclined to keep the Zone (for a small enchantment subtheme) but don't need it. As between the first two, it's hard to evaluate the untapped forest against the tapped non-forest, but I think Farseek does more work in a wider range of decks, so I'm leaning toward cutting Nature's Lore. BONUS: How would you compare Nature's Lore v.. Kodama's Reach / Cultivate? Is the ability to get a forest-based dual more valuable than grabbing two basics?

@ Mister Lamp: Harmonize and Rampant Growth are the weakest cards, though personally, I would cut Channel. That card is basically a lottery ticket. It can do nothing (or at least very little) or it can pretty much win you the game on turn 2 (which is powerful, but not much fun for the opponent). I hate cards like these, but if your group likes such effects, cut one of the two weaker cards I mentioned.
I run all but Choker at 450, so it's hard to see cuts there.
I'd cut Vorapede of the green cards. I love Genesis, both for it's effect and as a nostalgic card. Because Vorapede is also a relatively grindy card I'd run the explosive Silverheart for variety.

Those cuts are a difficult choice. If I were to chose I would definitely keep Vorapede over Genesis and Wolfir Silverheart. I think the 2nd one to keep would probably be Genesis because most people would probably rather pick that over Wolfir Silverheart. With my cube I decided to add Maelstrom Pulse. I was thinking of running Maelstrom Pulse, Abrupt Decay, Lotleth Troll and Glissa the Traitor. I would keep Glissa the Traitor in my cube depsite that card being lowered powered. If I'm going to pay Maelstrom Pulse then I don't really Vraska. If you had a choice you would probably play Abrupt Decay over Putrefy as a 2nd removal spell for Golgari? Abrupt Decay can hit most equipment cards and most of the problematic artifacts. Abrupt Decay can also hit a few select Planeswalkers which Putrefy cannot.
I'm not a fan of the Kird Apes/Wild Nacatl. Monocolored aggressive creatures work way better in my experience.
---
I'm already running Troll/Deed/Pulse along with Decay and Vraska. In the near future I want to cut my multicolored section by one and I still haven't settled on either of those 3 (Decay/Varolz/Vraska) to keep.

Wild Nacatl is seriously good, because it's incredibly easy to make it a 2/2 for 1 in most of your green/X aggro decks, which means you can treat it as a monogreen card and not a multicolored card. Apes/Lions have to compete with real multicolored cards, which makes it more difficult for them to stay in. However, they are very good if you can fit them, because having 3 toughness on a one drop means they survive Pyroclasm and Infest type cards, avoid the normal advantage of Flames of the Firebrand type cards, and can best or bounce other 2/X's in combat.

Blue has a lot of good draw, I think Tamiyo provides the more unique effect.
Smallpox can be a really devastating spell for 2 mana, and I like it more than Innocent Blood.
I like Awakening Zone the most from that bunch, because it works in ramp decks and token decks.

@ carl: Without Pulse or Deed, I would run Deathrite Shaman, Lotleth Troll, Vraska the Unseen and Putrefy. The latter could be replaced with Abrupt Decay if you think that your curve is very low or if you are running lots of counter spells.
@ palanthas: I would cut Daring Skyjek, Jace, Architect of Thought, Innocent Blood and Nature's Lore.
...
Cut 4:
Cut 1:
Uril, the Miststalker RGW -- Ulamog, the Infinite Gyre C -- Vhati il-Dal BG -- Jor Kadeen, the Prevailer RW -- Animar, Soul of Elements URG
Kiki-Jiki, Mirror Breaker R -- Maga, Traitor to Mortals B -- Ghave, Guru of Spores BGW -- Sliver Hivelord WUBRG
I'd cut either the Silverheart or the 'Pede. Probably Silverheart. Genesis is too unique an effect, and Vorapede is far more survivable.

Pick one to include (replacing the one cut above):
My own plan is to take Voice out for the Knight.
In a vacuum, Decay > Vraska > Varolz
But with so many other options for the "destroy permanent" slot (Maelstrom Pulse, Putrefy), I actually run Vraska but not Decay.

Golgari is stacked enough that Varolz is unnecessary unless your cube is particularly huge.
