This is the cube I built. I have tried to draft together mono, and duo colors and I think they are effective and relatively balanced. However, I would also like to encourage tri colors as a possible draft options. From my understanding, if you want to build an effective tri color deck in draft (40 card deck) you need approx 4 cards in the deck to help you fix the mana (tri lands, city of brass, or mana fixers say prophetic prism).
I also shifted all the gods and a lot of the planeswalkers to multicolor to strengthen the muti color build. However, I think muti color would still be at a disadvantage because of unreliable mana. What do you think I should to have a scenario where people can draft mono, duo and tri color decks while they are balanced.
(I have no mono color gods, all the gods are duo color. I have a duo color planeswalker and god for each color set. I am considering removing all the mono color planeswalkers and thus to improve the strength of tri color decks in comparison to mono color decks)

In a regular cube, tricolor decks can be perfectly competitive if the drafter prioritizes mana fixing. You don't need to build a special cube to make them work.

If you want to encourage tricolor mana bases, start by adding shocklands to go with your fetches.
Fetchlands are about the worst color-fixing lands available when they're alone (not to mention that they're among the most expensive). It's when you add dual or shock lands that they support 3+ color mana bases.

Trilands is a good start. Though 360 cube might not have a place for them. Another idea is to seed lands into packs. That's one way of incentivizing a "colorful" deck.
Exactly what I came in here to say.
When I moved to a full set of shocks and fetches, my playgroup revolted until I kept the Alara trilands in the cube somehow. Given my cube is multiplayer, it leans more towards large, multicolour bombs than the average cube does. It turns out that if you've drafted a two-colour combination heavily in the first couple of draft rounds, and you've picked up a triland that covers that two-colour combination... if you have an obvious first-pick in that third colour in your final booster, it's viable, and it pushes you into three colours. This actually seems to happen a fair bit with my cube.
I was talking with H2O4sho about this the other day, and the following example came up:
Imagine you've drafted heavy Dimir in the first two rounds, and managed to draft a Sword or two, along with Arcane Sanctum. You'd be fairly happy, right? Then imagine if you open your third pack to see Stoneforge Mystic smiling back at you? Voila, you're in three colours now, baby!
I been continuously working on rebalancing my first cube and I absolutely love building and replacing cards.

~10% or so. So 35-40 lands would be appropriate, considering your goals. 3 lands for each 2-color section plus additional multicolor fixing lands.
