That's like saying Bolt isn't going to be good because it doesn't outright kill a Spellskite. The burn doesn't have to always hit a creature, and a lot of times Grove can help your smaller creatures trade up. If an opponent knows you have Fire in the yard and Grove in play, they may not block because they don't want to lose their creature. Either way, you're getting damage in by destroying the blocker or not getting blocked period. The only other options are Flame Javelin (which I wouldn't mind trying) and Terminate.
Currently, I'm running 4 Bolts, P. Fires, Pulses, but I do like the idea of Terminate/Smother. Dismember is viable but really only seems effective when cast for 1, and we already lose a lot of life via fetches, duals, Bob. We do gain a little back with Finks, though. I'm fairly flexible with my removal package. I'd like to maybe cut Pulses to 3 and add a Terminate.
edit - I'm totally not trying to say your opinion is wrong. I hope you realize that. Just trying to throw some ideas back and forth. I personally don't think the sideboard GfTT are necessary for Spellskite because Terminate and Smother already handle Spellskite.
I see what you mean regarding Go for the Throat now. It would work well if you're afraid of the Twin combo since they can't redirect. Dismember and Combust also help against that combo if Spellskite isn't in play.
hmm, yeah I'm not sure I'd bother with Kird Ape or Nacatl in Jund. Ape is good in zoo because you slam it down turn 1 and can attack for 2 on turn 2. In Jund, you're typically going to want a black source turn 1 so you can cast a discard spell. After turn 1, I'd much rather cast Bob/Goyf/etc. The reason Knight of the Reliquary is so good in Legacy is that he can fetch you utility lands. In Modern, is there anything worth fetching? I understand he can just be a big body, but I'm not sure you shouldn't just be playing Zoo if you wanted to run Knight. I like your first list a little more, but would cut the Apes, up the Finks to 4, Pulse to 3, and include Lightning Bolts. Not sure you need both Smother and Terminate.
Yeah, with both red (bolt) and black (pulse, smother) game 1, you have a better matchup against decks maindecking color-hating creatures. Some decks do maindeck Mirran Crusader, which Bolt swiftly handles, but how many decks are maindecking pro-red creatures? If you're playing against white, you can assume they might board in Firewalkers/Forge Tenders after game 1, so you board out your Bolts and bring in Smothers. I don't think you should base your maindeck around pro-red guys because I don't see them being too common pre-board.
I probably should edit the OP with recent changes from the bans, due to the way the meta has changed so much.
The big changes... include much less in the way of discard effects, and the ability to play a much slower game overall. Kitchen Finks is definitely a 4-of, and punishing fire probably is useless at this point due to the nature of the meta. Once blue based tempo decks start popping up again, punishing fire will be an allstar, but until that point, it's not entirely necessary.
I want to wait until Innistrad is released to fully discuss new changes, since i believe at this point, there are at least a few cards that deserve some proper testing in Jund for the Modern metagame prior to INN being released. The main contender being new Liliana.

Creature based decks have a hard time fighting the Terminate/Fire/Assault package in the MD. I'm playtesting the "Sword of" right now. I'm thinking Fire and Ice or Light and Shadow will go in as the Feast and Famine is not that good in the meta.
I've only played around 10 or so games. I've won almost all. I haven't played against splinter twin yet, but hopefully the removal and the discard package will be suffice.
Liliana seems like a good fit for the deck as it is a solid cascade, takes up removal slots while being good against control. The discard is also quite synergistic with life from the loam, punishing fire, goyf, ancient grudge, grim lavamancer and possibly splinterfright/vengevine if you take the more creature oriented route.
I made a list very similar to yours joe - only difference that I had maindecked Liliana. Lil is definitely awesome in here. Synergizes with Loam perfectly.

The meya gake riht now is aggro. If you can beat up on zoo with a properly tuned list, you're probably in the right spot. For starters, trade seize for inquisition, move finks to maindeck status, then add a few terminates as well.
