Iknmoth isn't really a problem for this deck. Squadron hawk and Spectral procession make it easy to stop. Plus some versions run 4 ghost quarters main. The real hate cards for this deck are Leyline of Punishment and Rain of Gore.

Perhaps I am taking it wrong, but I see this thread as a list of potential SB cards for a metagame. You could certainly MD some of them (and I have) but if the card was applicable for the MD then I gotta assume you would have already looked at it. That's just me. The name that come to mind is: "Modern Sideboard Staples".

I always run Loxodon Smiter maindeck on my Junk. It has a relevant size, stops small dudes, it's good against Liliana, and it makes UWR players do all kinds of amusing faces.

What you did works, but I was actually suggesting just making 1 category and putting the cards that show up the most in individual match ups. For example you can find Aven Mindcensor all over the place. The same is true for Tectonic Edge. So rather than look at specific targets just make a smaller list of cards that cover the widest range of the meta.

I might do a list of all the cards that are listed as "Other" in multiple decks. Maintaining a list of every card that appears in multiple lists would become extremely tedious.
I noticed that none of the control matchups in the OP mention the specifically anti-counterspell cards available in Modern. For example, the anti-"RWU Control" cards includes a section for Grave Hate and Land Hate, and then a catchall section for "Other". This matchup, not to mention Scapeshift, needs a whole separate section for Countermagic Hate or something similar, just because of the huge role that counterspells play in those decks' gameplan.
To get the ball rolling, here are some awesome anti-countermagic cards that I use in my own decks (And some others that I don't use):
All of these spells have varying degrees of usefulness in the control matchup and are invaluable tools for those that want to bust through countermagic.
Gruul Aggro fits in with Zoo. I haven't seen a Gifts or Dredgevine deck in a while. Are they still showing up in dailies? Maybe other high placements?

Damping Matrix takes out Birthing Pod, Melira, Splinter Twin, Affinity, and hurts Tron and Jund. Torpor Orb hurts Snapcaster Mage and takes out Melira Combo and Splinter Twin. Grafdigger's Cage takes out Melira Combo, Birthing Pod, Storm, Reanimator, and hurts Junk. Defense Grid takes out control.
