What you should be fearing is scion of oona and mistbind clique, not a 1/1 with fly.
If geist swings, the still need to block, so they lose the token while you can keep adding pressure.
The real problem is them resolving a scion of oona, then all tokens are 2/2s and have shroud. Not nice.
Naya on the other hand seems cute, but i dont think it will be impossible to swing with geist, either.
Jund had almost the same number of blockers, maybe it will be necessary to run a full playset of paths again, and bump angels to 3.

Maybe up the spell snare counter from 2 to 3, and run a playset of paths. More electrolyze could also be an option.
Yeah, in theory Geist got a bit worse, but I would test a bit and try to not panic now. Maybe you could move them to the SB for the right matchups (in case Zoo and Fae is everywhere), maybe cut some copies or even all copies replacing it with flyers. Time will tell.
Eijango Castle helps Geist battle through pesky tokens if thats what your concerned about. They'll need 4 turns, thats 4 life. Not sure why everyone is worried about Bitterblossom getting in geists way. OMG they flash in something to block, OMG use one of your countless pieces of removal... or counters. Its tempo guys... come on now.
I think the biggest wrench in any plans to combat BB is the Scion which gives it and everything else shroud not to mention pumps everything. Geist doesn't do a whole lot and I would indeed try to board it out in favor of thundermaw and some 2-3 damage sweepers like hespacc says. But geist against zoo? I think not.

So slightly off topic question, how essential do you think batterskull is in the sideboard? I.e. im trying to decide between 1 hellkite in the main and one in the board, or 1 main and batterskull in the board. Thoughts?

You are right about the lightning bolt. But it doesnt survive to a lot of others removal and geist got hexproof. It will take every path to terminate and abrup decay. Brimaz looks like a blade splicer to me.

But, I'm new to Modern, and moreover walking into an unknown meta, I have no idea how to side board and could use advice. What should the sideboard contain? and how should it be side boarded?
Also any advice for the main board?

It's really too early to say what the format is going to look like exactly. I suspect Wild Nacatl being unbanned makes Geists worse. But Bitterblossom unbanned means your Thundermaw Hellkites are going to be a lot better. I would definitely cut a Stony Silence for a second Wear // Tear to deal with Bitterblossom but outside that it looks like a fairly decent list for an open meta.

I'm really confused why people are scared of zoo...if I'm not mistaken, zoo is a deck that runs a ton of creatures with 3 toughness...
If only there were burn spells that did 3 damage to creatures and our deck ran them...
Lets say you removed 1 threat and they have a nacatl on the board turn 3 that can attack and you have geist...you TAKE the 3 damage, then they play second nacatl...you bolt that nacatl and swing in for 6...look, you are winning the race
This deck runs so much creature removal it is just silly, especially removal for creatures of 3 toughness or less. Now, the faeries may be a problem, but I think we have quite a few sideboard options against them...crazy card that many may not have considered for faeries, and may be bad but not sure:

I think that it is. Graveyard strategies are going to see a huge amount of play without Deathrite Shaman in the format.
Maybe I'm being too optimistic here, but I feel like UWR will find a way to adapt. We have access to 3 colors, 1 of which is known for burning hordes of weenies/tokens.
Somebody here suggested splashing 1 Breeding Pool for Firespout. Seems like a cool idea that is worth testing. Engineered Explosives/Racket Bomb might be even better now as well.
I just played against UB faeries. It's a pretty easy matchup. Bitterblossom doesn't stymie Geist as well as you guys might think. Moreover, don't forget that we have electrolyze. Our paths and bolts also do wonders in 2-for-1ing Mistbinder Clique.
